Bruno Shepard conspired with Captain Anderson to steal the Normandy and chase Saren to Ilos. Anderson knocked out Ambassador Udina and used his computer to override the Normandy's lockdown. Then Joker hightailed the Normandy out of the Nebula.
On the way to Ilos, Liara stopped by Shepard's cabin. Shepard told her to get lost. (Hint Liara: Bruno Shepard is gay and only likes you for your biotics).
At Ilos, Shepard told Joker to drop him them right on top of Saren, and Joker nearly managed to do it. But Saren was just one step ahead of them and closed a big gate into a large underground bunker. Shepard ran around and found the controls for the bunker, along with an old distress call used by the Protheans.
In the underground bunker, they found a Prothean VI named Vigil. Vigil told them how Prothean scientists managed to stop the Keepers from responding to the Keeper signal. It also told them that the Conduit was a back door to the Citadel, a Prothean-built mini-relay. Vigil also gave them a data file that would stop Sovereign from taking control over the Citadel.
Shepard kept driving in the bunker until he reached the conduit and drove into it before it closed. The Mako then travelled to the Citadel and crushed some Geth when it landed in the Citadel. Shepard took and elevator after Saren, but Saren shut it down partway up. Shepard then used his gravity boots to walk up the rest of the way, shooting all Geth and a few Krogan along the way.
Once up at the tower in the Council Chambers, Shepard convinced Saren to shoot himself, then used the data file to stop Sovereign and regain control over the Citadel. He told the Joker to save the Destiny Ascension, which was under attack and carrying the council. He then opened the Citadel arms to let the fleet through to take down Sovereign.
Sovereign, in a last-ditch effort to retake control over the Citadel, took over Saren's implants and tried to kill Shepard. After a brief firefight (two lifts, three overloads, and Warp can make short work of Saren), robo-Saren was destroyed. At the same time, Sovereign lost shields and appeared to lose power and was destroyed by the Alliance fleet.
The Council decided to let humanity join the council, and asked Shepard who he would recommend for the human councilor. Shepard told the council to let the politicians decide before walking away, vowing to find some way to stop the Reapers for good.
