Does Meredith kill Merrill, even if I'm romanced with her/have high friendship? Because that is really, the only thing that would keep me from burning down every mage, guilty or innocent.
I side with the mages at the end..

No Meredith doesn't kill Merrill.
The worst that can happen is Merrill doesn't follow you and you have to kill her.
But if you have high friendship/rivalry , you don't have to worry about that.

Story-wise, I wonder why Hawke wouldn't presume that Meredith wouldn't try to kill Merrill, who is a Dalish apostate and a "heathen"according to the Chantry of Andraste.

That is very true, Yellow God. Role-playing was the main reason why I forgave Anders. I wanted to scold him to death, but he said to Merrill after her last loyalty mission. "Not every blood mage gets a second chance".

You would only scold a mass murderer? I'm ardently pro-mage, but come on. Anders' crimes require nothing less than execution.
