so, Cortez said he was assigned to the Normandy because he had been retrofitting the M-44 Hammerhead, and he was an experienced pilot with both the M-44 Hammerhead, and the UT-47 Kodiak.
However, from what I remember in ME2, the Hammerhead was of Cerberus design, an experimental design.
So, how can a long serving Alliance fighter Pilot, have experience flying a one of a kind expiremental craft designed by a Terrorist Group?
Not that it matters, since the thing was destroyed, but still, its weird...

Doesn't say anything about being Cerberus in the codex...nor about being new or experimental.

okay, according to the wki's page on Cerberus, "Project Firewalker", was created to Field test the Hammerhead.

That's not what it says about Firewalker. It says that they were field testing it, but that does not mean that they were created to do so. They are clearly a "survey" group, which as a Cerberus unit likely means they were charged with finding artifacts...
They could also be field testing it without being the ones that specifically designed or built the vehicle. If it was designed as a successor to the Mako to meet some sort of Alliance specification, Cerberus could have acquired an example to see if it would be of use to them, hence the field tests.
If you want an out of universe explanation, it very well could have been intended to be a Cerberus IFV, but it was not clearly explained to be such in ME2, and ME3 clearly retcons it if that was the case.

Cortez was an experienced pilot with the F-61 Trident, an Alliance fighter, not the Hammerhead.
His assignment to the Normandy had nothing to do with the Hammerhead, which was shipped off to an Alliance lab after the Normandy landed on Earth. Cortez was on the Normandy to oversee the retrofit of the Normandy's cargo bay.

I don't think Steve would as vehemently defend the Hammerhead relative to the Mako if he didn't pilot it for a decent amount of time. Also don't think he would defend Cerberus tech as much. But who knows.

Just because the Rosalie wasn't an Alliance ship doesn't mean they knew nothing of the Hammerhead. We don't know where they got it from or why they were the ones testing it. It could even be that Cayce and O'loy were under contract to the Alliance, and Cerberus merely intercepted their distress signals (rerouting them to Normandy.)
