They knew the Beacons were there. Remember, part of their Cycle is making sure races advance along the same technology tree every time, so they made *sure* that Prothean technology was left behind for new races to discover, reverse-engineer, and build on.

Just like they left remnants of the Inusannon for the Protheans to discover.

yep, I agree. This is my assessment as well. The reapers wanted the lesser races to evolve along the lines they wanted. Then at the apex, it's munching time. 

But...... There's one thing they didn't count on.

The mass relays and Citadel would have had the same effect on technological development. There's no reason to leave the Prothean beacons intact if they found them.

But the relays and citadel offer no hints- Leave the barest remnants of the previous civilization, just enough for the new species to know what to call the ones from the last cycle, and they will believe it is perfectly ok.

Unless, of course, they are paranoid- like I am surprised humanity wasn't.
