Jowan was meant to be a party member so they probably didn't plan on what to do with him. He might have gotten executed later for his betrayal or maybe he simply got away and we'll see him again another time.

Jowan has a few endings. He can be executed by the warden while imprisoned. He can be set free by the warden, though the quest that ends up with him getting killed by the warden later in that circumstance is bugged (it's a mage collective quest) so he's a blood mage running around free but most definitely being hunted. Or he may end up being executed by Eamon. Or he may end up being turned over to the mage's circle where he no doubt is either executed or tranquilized. Since he's a blood mage, he most likely would be executed.

Then what you want to do is unlock his cell door and tell him never to let you see his face again.

This is the decision that gets you the bugged Chanter's Board quest that decides his final fate. If you find a workaround, you find him leading and protecting a bunch of Blight refugees under the name "Levyn," You then have the option to either kill him or let him walk away. This is the last time he is seen in-game.

I used to loathe hearing Jowan's voice, but he seems to have grown on me. By now I've tried asking Eamon to let Jowan go so many times in different ways, always ends up Chantry'd. "I can't just let a maleficar go even if he did just try to redeem himself by saving Connor's and my life," says Arl Party Pooper. Only way is to talk to Jowan right at the reunion in a way my character wouldn't: "And I never want to see you again!... because we're friends, and that's why I let you out... see... 'Cause I hate you! Now go! But take care of yourself!" I did just read that there's a way to fix the Jowan final Chantry board quest so you can meet him one last time (and apparently get some good treasure). Not sure if the fix works. One playthrough maybe I'll manage to save Jowan from the Chantry... No saving Lilly though.

It'd be nice if we were allowed to conscript him.

As for the fix, I tried one. I don't think it works, I do think its the same one.

Not really.  (mage origin spoilers ahead) He was set to be tranquilled before he revealed himself to be a blood mage.  Blood mages are routinely put to death.  I can't imagine that he wasn't already sentenced to death when he left the tower.

Jowan can be let go to continue his life as Master Levyn (his 'identity' while he's protecting refugees if your Warden allowed him to escape Redcliffe), although - as ejoslin pointed out - it's a bugged and inaccessible quest without access to the console.

I don't imagine Jowan's fate will be officially brought up, but I'd like to think that my elven Arl of Amaranthine could have given him the Turnoble estate (while my Warden's friend Zevran was training new Warden recruits at Warden's Keep in my personal head canon).

It seems there are a couple fan-based (unofficial) attempts to fix Jowan's quest so that you can tell him you never want to see him again in order to see him again.

The first is the one I mentioned earlier, and it's got 6 files all downloaded separately- a bit sloppy.
Another one uses only 4 files in a single .zip download.

On the wiki page for "Jowan's Intentions" there's a link directly to the latter fix and a note in the Bugs section detailing both the bug and that same fix using those specific files altered through the Toolset. There is a way to force the quest using the Console but I haven't been successful in enabling the Console yet (nor the Toolset), so... I went with the 4-file override fix: worked like a charm, even on a saved game. I loaded a save from just before meeting Jowan, told him to scram, worked through everything at Redcliffe Castle up to Arl Eamon's health restored (it doesn't become an available quest until Eamon is up and politicking), then went to the Chanter's Board in Denerim. There was "Jowan's Intentions." Clicked on it and then left the city... and there was Jowan on the map.

Fun fight too, blight wolves and elite bereskarn all hating on renegade Jowie. Everybody hates him. The treasure was a bit overrated but... *shrugs* Fun extra. :-)

So, yes, there's a mod fix that does restore it in full (though the wiki also mentions that if Jowan dies from the wildlife attack there's no way to finish the quest), but I've only confirmed the latter mod's effectiveness, not the former. And thus thrice may we be merciful to our debacle-prone maleficar chum...

No, what you want to do is letting him out and tell him to help in whatever way he can,
this will make him appear later on in the castle when the question come what to do with the boy,
he will suggest that blood magic can be used to send a mage into the fade,
where you can unlock blood magic from the desire demon, or just get another skill point,
-so no need to shuttle to mage tower

Well, that's how you can make things easier for yourself... and contrive a way to kill off Isolde... or have the fun of seeing your character or Morrigan or Wynne explode in blood during the ritual... but the concern of the OP was what happens to Jowan. If you don't get Jowan to run away, he'll end up either executed, dead in the Fade, or sent to the Chantry (and probably executed)... If you want the way that ol' Jow actually survives- or seems to- you tell him to get gone, and you have the chance to all-too-briefly meet up with him again later to wish him well. Or rather you get to see two of him later. His new entourage includes what appears to be his little brother. The family resemblance is remarkable...

That wasn't the priority of the poster I was replying to. The poster I was replying to didn't like the way that option turns out due to the way it probably ends for Jowan, and I suggested one more in line with his/her priorities. (His/her gender is listed as "other.")

Can anybody confirm that either of those fixes don't prevent the data from syncing in Dragon Age : Keep ? Do you guys get any problem by finishing this quest and importing your saves in the following games ?

Well, he dies, if you don't let him run right away when you find him. And in my opinion, he totally got what he deserved for being a blood mage. I think the whole story around Jowan is an allegory why the chantry has an eye on mages and the ways of blood magic.

 

Jowan underlined with every decision he made that he would be a very bad and manipulable mage. He wasn't allowed to do the Harrowing because of personal incompetence and the strong suspicion of him being a blood mage. He always seeks a loop hole, the path of least resistance. He's terrible at making decisions (seducing a priestess, dabbling with blood magic etc). A mage needs a will of iron and has to master his skills. Jowan shows that he doesn't want to. If he was allowed to undergo the Harrowing, it would be very likely that he fails. And even if he would become a real mage, he would probably make a pact with a demon in no time. Making him tranquil would have been the best for his own safety and the safety of his fellow mages.

 

And it's more than clear why neither Bann Teagan nor Arl Eamon will not let him go freely.
