Obviously, the dinosaurs were reaching spaceflight and had found a prothean beacon in what would be the Gulf of Mexico.
The Reapers didn't like this so they harvested them. The dinosaurs then became Sovereign, the most awesomenest Reaper ever (his core looks like a T-Rex with laser eyes. That's even cooler).
