I would also make it post ME3, maybe with space travel a little slower since the relays are gone, the goal would be to rebuild the relay network. Unfortunately certain races are racing to rebuild the gateways to secure resources ahead of you, and aren't above committing planetary mass murder to do it. Your job is to stop said bad guys. Whether you choose to revive the council or go extreme and become the dominant power in the galaxy, it's up to you. (Think Masters of Orion 2, the bad guys have disappeared from your galaxy and you're just rebuilding spaceflight.)
Alternatively, a extragalactic fleet arrives hunting the reapers, and they have non-mass effect based weaponry, basically making kinetic barriers useless, they still use barriers because against reapers you'd need them still. They arrive, find a lot of dead reapers, and an entire galaxy which is vulnerable to their weaponry. So they go on a campaign to conquer the galaxy. What's the twist? You have to ask Harbinger/Leviathan for help.

P.S. In this control-ending the Mass Relays exploded and were not repaired. And the Shepard is a ruthless renegade badass who has no trouble forcing her will on the galaxy.

- which would inclued the Geth/Quarian war and the cure the genophage
2. show Shepard looking for away to defeat the Reapers.
- look for the weapon that disabled the Reaper in Mass Effect 2
3. show Shepard defeats to Reapers
The ending should show:
1. Geth helping the Quarians on Rannoch
2. Turians helping the Krogans rebuild Tuchanka

a prequel where we discover the relays for the first time or maybe a story about our first contact with an alien race. i think if they did a plot after ME3, bioware would need to use the save import feature and base the plot on which decision you made at the end.. and i dont see that happening. it would be a LOT of work.
gameplay wise:
i would require the developers make a decision as to what kind of game it is.. if its a shooter like COD or gears, make it a shooter like COD or gears. if its going to be an RPG.. make it a true RPG with a good inventory system and gear system, stats, skills, lots of lore, etc. i would require we be honest of what kind of game it is.. because the game CAN be good with BOTH systems.
i have no problem playing a shooter with an amazing story as long as the game is marketed as a shooter with an amazing story. but dont say its an rpg when in reality its a gears clone. i think ME3 did an all right job in that department.. so if they just implemented that system into the next game. .i actually wouldnt have a major problem with that. the only exception is in regards to the resource system. if they are going to use a resource system, dont have multiplayer affect it.

the extra drama effect of geth-quarrian wasnt really needed for m3 and krogan cure may take years to achieve.

- Race: at least Turian, Asari, Human or Salarian. Krogan and Quarian could also be nice.
- Gender: Male or Female depending on the race.
Setting:
- 300 years after the reaper wars
- The Leviathan are back from the depths and operating in the shadows (they will start to bring chaos to the Galaxy by manipulating key players in the citadel)
- A secret organization (of all races) are plotting to create their own versions of the Reapers to exterminate the Leviathans and bring back order.
- Political instability and power struggles at the council
Council races are: Asari, Quarian, Krogan, Human, Turian and Salarian
All races are devided:
- Krogans: 1/4 galactic federation, 3/4 extremists for Krogan supremacy
- Salarians: Secret agenda to mutate the Asari so they no longer appeal to other races, plotting with the Turians to bring back the genophage and working on a computer virus to wipe out the Geth entirely.
- Asari: All should get along (working as intended for Asari domination through reproduction) They periodically send Asari Commando special forces to assassinate key leaders of all races that are trying to divide the council (good or bad)
- Quarians (Geth): 1/2 Geth and 100% Quarian union part of the galactic federation, 1/2 Geth embrace Reaper concept and wish to bring back the reapers.
- Turians: Becoming more and more paranoid and consider pulling away from the galactic federation as they now trust no one.
- Humans: Completely unreliable. Cerberus is now known as the Phoenix (research and development while fighting for human interest within and as part of the council) They are now totally lawful and good, but are blamed for many human atrocities which are in fact the result of super corporations with hidden agendas that only think of their own interests.
Hero' background: A young space pirate, captain of a space rust bucket that will find himself (willingly or not) caught up in the galactic turmoil. The adventure begins. Has a crew and a few squad-mates to start with.
The team:
- Hero
- Human male (asian) Engineer: him OR the black human female will betray you at some point*.
- Human female (black) Infiltrator: her OR the asian male will betray you at some point*.
* You will need to choose sides during a key argument situation... You cannot please them both.
- Liara T'Soni as a now 420 year old Justicar Adept (who knows to much about the Leviathan's plans and is trying to fight them). If you decide to help her, she will become a valuable member of your team. If you decide to be rude to her, betray her or not help her, she will die.
- Grunt as the 300 year old leader of a small rebel group composed of ALL races that don't want to be part of the Council, preferring to be "free". Aria is also part of that group but will not join your group. Same as Liara, your choices of helping him or not might cause his demise.
- Salarian male Soldier (descendent of Kirahe)
- Quarian Infiltrator (male)
- Turian female sentinel
- female Drell adept
Hidden Character:
- Asari Blademaster vanguard: You'll think she's just a pole dancer from some random club. You'll find out that she's after you as she will try to kill you at some point and you will never see it coming. She's a bad guy. An Asari commando vanguard with a nano-blade katana that will constantly get in your way and cause you trouble. However, with time, effort and key dialogue options, she may become a love interest for both paragon or renegade hero (male or female) and will change sides. If not, you will have a final showdown and kill her as a boss fight.

The mission would be to find there way back home, but along the way they will need help from the most unlikely of people, in this AU Cerberus was kind to all races, and they had control over the citadel while the three counciol races tried to cause mayhem.
The Turians never had a war with the humans, instead the Quarians had a war with the Krogan because they where the "child race" of the galaxy newcomers if you will, and the Krogan disliked them.
and you get the basic Idea.

ultimate baddie: Laviathan.
With Lavaiathan as the baddie, enemies have the potential to be anyone do to Laviathan's enthrallment capabilities.

Antagonist is a Shadow Broker wannabee, trying to ignite a full on war between Krogan and Salarians, putting the largely peaceful galaxy (since the reaper war) at risk. Although, folk are now beginning to forget about the reapers and crime is on the rise. This warlord fella is building an illegal synthetic army based on geth technology and has a fascination with the reapers.
The Leviathan are somewhereabouts but they are unlikely to build any reapers so it's hard to say what they will do, other than command you be in awe or whatever.
A few side mission exploration planets but where you find new contacts for intel (extra help for main missions) or materials for research etc. And there is no planet scanning, wahey! Oh and buying fuel, how pointless was that?
The combat gameplay of 3 but sprinting is not the same button as your cover button, sprinting is just pushing the analogue stick all the way up.
The citadel has a combat arena, and there are about 4 hubs.
And 2 things you have always had in ME but never really 'used' - omnitool, you can store contacts in it and bring it up to call people, among other things. the extranet - you can log on to it and search for info on companies, important figures and governments, historical events and acts of terrorism.
Oh, and there's a better journal where your mission reports are filed and you have a conversation log. If you haven't played a game for a week, it's easy to forget what has been said by characters. I think that's most of it.

Reapers never existed. Protheans built the Citadel and Mass Relays. They then split into two groups; the other wanted to create an empire and rule all other races and the other wanted democracy and cooperation between species. These two factions then went to war and destroyed themselves in the process leaving their planets in ruins.
The Rachni Wars/Krogan Rebellions never happened. Rachni live on toxic uncharted worlds keeping to themselves. Council has tried to make contact with them but they simply do not care about other species. They are a peaceful race and wish to be left alone. Their ships are sometimes spotted in random places, but they always retreat and disappear quickly. Some people don't even believe they exist.
Since there were no Rachni Wars the krogan weren't uplifted by the salarians. Krogan are now the newcomers in the galactic society. They are eager to expand and have already colonized several planets. This has brought the Council to concider establishing reproduction restrictions to limit their extremely high birth rate.
Batarians have an embassy on the Citadel but they are on the brink of civil war. Majority of the batarian's aren't happy with the restrictions and obligations that come with being a "Citadel race". The Council has warned the batarian ambassador that if they cannot contain the violent oubursts and pirating performed by this unhappy majority, they will be forced to close the batarian embassy.
The geth were never created and unmasked quarians are a common sight.
The protagonist:
You'd be able to choose his/her race, background and alter their appearance. These would affect dialogue, some side missions and the abilities/skills of your character. Depending on your background choices the protagonist would be a nobody, C-Sec officer, ambassador's relative/child etc. The game would resemble ME or ME3 with uncharted worlds and lots of Citadel/Noveria/Omega type places to explore freely.
That's all I've thought of so far and I have no idea what the main plot would be about. Though it would be an action RPG-TPS and there would be no imminent threat to all life in the galaxy.
