True, but he only gets those orders by going to a system he doesn't have any reason to go to, except for Luna.
And if you notice, when the ship has to go to a star system it generally has to do more than one jump. This allows for the a player to enter a star system that's non-main plot with little reason as it's along the way to somewhere else.
But it all boils down to the fact that you have to give the finding of side-quests in games that aren't under an immediate time stresser (like a galatic war) some leeway. If you don't then the only way for Shepard to get any information of side quests is a series of vid-calls and emails out of the blue asking for them to look into it on the off-chance they had the time. That's not really how military solves their problems.
