Hunters. The unit type that has killed me far more times then anything else. After that, on-host phantoms.
What is your most annoying enemy unit?

I don't really mind individual enemies much (except the bees, too hard to kill, seems to be able to exist forever as opposed to turrets)
If I am playing any kit with a fishing net or stasis I quite enjoy phantoms, especially if there's someone with a big hammer nearby.
Most biotic combos make a joke of the bombers. E. G. fury / valkyrie: walk up to bomber w. Afield turned on, throw / warp, boom.
I really hate certain combinations of enemies when they team up... Classic one is trying to take down a banshee and getting sniped in the back by ravager / marauder.
Or rocket trooper / hunter staggering followed by a swift roasting by a pyro.

Oh no, I take it back!! (Think I mentioned Geth Hunter?) My most annoying enemy unit is now the Banshee, by far. Why? And she easy peasy you say? Yeah, well fighting them in the midst of other enemy fodder, pugs bleeding out, and you with too weak of a setup to take em out fast enough = I hate them. >_<

Husks, Aboms, Combat Drones, and Geth Turrets. The weakest enemies tend to be the most annoying for me.

Hunters.
No other unit gets me rage gelling and rage rocketing quite like the Hunter.
Mr Whippy and Mr Elbow come close sometimes and I have quite happily rocketed a Nemisis or two out of frustation with her ability to dodge anything and everything for minutes at a time but the Hunter is in a league of its own.

Geth Rocket Troopers. They always seem to hit me right as I stick my head from behind cover to aim.

I used to think it was the Nemesis, which was such a useless and cheap unit. Sometimes, I'd just stand there and watch the Nemesis scurry around like a damn cockroach whenever you flush her from cover. She'd run from one piece of cover to another one less than five feet away in plain sight. It was the most absurd thing I had seen.
I just think the unit is pointless.
But that was before Geth Bombers and Dragoons and Collectors.
Bombers and Dragoons are even dumber units than the Nemesis, but at least they have a purpose: to discourage player camping. At least, that's what it seems like to me.
The addition of Bombers and Dragoons feels to me like playing AD&D with a gamemaster whose big, bad boss monster just got unexpectedly served by the players, so he keeps adding hit points to its total HP to make the challenge seem greater than it actually was.

Husks/abominations.
Truly, nothing annoys me more than to become the victim of a husk/abomination rape train. Because as soon as I do get grabbed by one, you can literally see two or three more form a damn line to face hump me just as soon as I stomp their buddy's head in. And you literally have no way to combat that once it starts. As soon as you regain control after the stomping animation, the one waiting in line immediately latches on.
Nothing, absolutely nothing, downs me more or annoys me more than that. Because when I get picked off from across the map by Ravagers/Mauraders/Scions/Collector Captains/etc, it's usually because I am helplessly trapped in a husk/abomination rape train.
And I swear I never see the conga line form for other players quite like it does for me. Ask any of my friends who've played countless matches with me and seen it in action... hell, have seen husk/abominations run PAST them to get in line for me. It defies all logic. I have been backing away killing husk/abominations that are running after me, only to back into their respawned forms tapping me on the shoulder for a hug. It's like I just cannot win once the train starts. I've even got one friend who makes husk/abomination duty a priority when playing with me. LOL
I will happily deal with Cerberus turrets, dragoons, bombers, Geth Prime pets. I don't care. I can deal with that. Just keep those filthy little deformed paws OFF of me.
Nuke them from orbit. It's the only way to be sure.
