I would have proposed that we figure out what the hell the Citadel was all about. No one just finds something like that, and I know just the person who would be crazy enough to try....Daro'Xen aka Space Morrigan. Let's do some interesting VI experiments and look for reaper AI nodes. Eventually we'll find the central AI core. Then I want to take a nice briefcase nuke (10 - 20 KT) and blow up the damned thing, thus destroying Mac's A, B, or C ending and putting an end to Starbrat.

Wouldn't bring along an untrained Quarian teenager or a loose cannon Krogan assassin. Ditto for Zaeed (although I enjoy his character personally), Grunt if he and I had met somehow, or Jack. Kasumi I would certainly consider, although her interest in stealing something potentially valuable from me and leaving would be on my mind. I would probably allow Samara to go her own way after learning about her complex and rigid moral code. Would assist Illium in investigating the crime to save the detective nonetheless.
I'd probably kill Darius, and do my damnedest to protect the drugged Sirta scientists. (Maybe I wouldn't succeed, that was a hairy situation.) I'd definitely investigate and try to talk down the biotic extremists who kidnap Chairman Burns, although I wouldn't leave him alone with them while an Alliance ship swoops in to pick them all up, I'd wait on board that ship with Burns until it arrived, then watch them file off without their weapons. I'd probably kill all of "Father Kyle's" cultists as the lesser of two evils compared to leaving him there in the deepest part of the compound.
I'd defuse the nuke that Haliat stole, and kill him and every man who still followed him.
I'd probably spare (but not release) the Rachni Queen. Again, better safe than sorry; while living she can be researched, but she doesn't need to be freed. I would definitely kill her insane brood, as she, and everybody else, suggests I should do. Grab the dirt on Anoleis, get him arrested. Hack Raphael Vargas for that Asari.
I would do my best to spare the colonists on Feros, but end Ethan Jeong as soon as he attempted to follow the "liquidate" order. I would submit a full account of my findings about the Thorian and ExoGeni's complicity in its enslavement of a human colony to the Council, and give an unexpurgated copy to Emily Wong.
I would certainly release Liara from Therum - whether you view it as protective custody, like she does, or imprisonment, like the Council does, she needs to be kept track of.
After finding Kahoku's men (I'm pretty obedient, but not absolutely so, to my old chain of command), and getting Kahoku's communique about Cerberus going rogue, I'd hunt them down like dogs and destroy them to a man. They absolutely deserve it. The things I would have seen in discovering their whereabouts and nature attest to that.
Wouldn't sell the data to the Shadowbroker. If he wants it, and his argument for getting it is true, he'll get it eventually anyway. No need for me to sully my hands. Would give the Geth data to the Quarians, there's no reason not to. The Geth are equally a threat to everybody.
Wouldn't invade that training base with the rogue VI to risk my life fighting drones, when no further lives are at risk and the thing is trapped on the moon. Dear Alliance, EMP.
Would go to Virmire, investigate, prioritize disabling anti-air defenses and otherwise weakening the base. Kill Rana Thanoptis and the indoctrinated STG agent from the cells. Release the more lucid one and bring him along, armed. Forget the others, entirely. No squadmate goes with Kirrahe - complete radio silence is observed for operational security reasons. He has his job, I have mine. I bring a group consisting of myself, Garrus, Ashley, Kaidan, and Liara to disable to AA guns, then we plant the bomb and vamoose from our pre-arranged primary meeting location.
Would fly off, never to return, after Cerberus gives me the SR-2. If they have information I'll be able to use to stop a threat to humanity, let them share it with me as they please. Or the Alliance and the Council. Or Emily Wong, al-Jilani, Allers, any-damn-body. By that point, I've spent enough time being jerked around by unaccountable talking heads, and died once for my trouble, and been revived as a twisted mockery of the laws of nature. I will absolutely go pirate.
Recruit Mordin, whose tech expertise is useful. Rescue Archangel, whose tactical expertise is keeping him alive in a one-man war on crime where he is outnumbered and outgunned. Ignore Okeer and Jack completely. Take it under advisement whether to maroon Jacob and Miranda, who are effectively terrorists, on a station or colony. Discuss the nature of my new lease on life thoroughly with Kaidan, Anderson and the Councilors. Offer full access to envoys from the Alliance from my apartment on Intai'sei, so long as they follow my communications instructions and shuttle in alone from Pinnacle Station.
Overthrow the leaders of the Blue Suns, Eclipse, and Blood Pack. Offer personal amnesties to skilled fighters with slim criminal records. Purchase or otherwise acquire gently used ships where and when possible. Upgrade ships with latest in armaments and defenses. Wait for Collector ship to reappear in Citadel space, meanwhile patrol vulnerable colonies' systems periodically hoping to get lucky. Under no contingency board a hostile craft of unknown capabilities that I could blast from the outside first.
Provide Emily Wong with all the information I can gather from colonies that have been taken.
After rescuing that scientist in Arrival using my commando know-how to go it alone, rendezvous with my crew on the Normandy. Proceed to investigate her claims. Shoot a bunch of guys with my guy-shooting allies; probably disable a mass relay by any available means, up to and including destroying a populated system and a Batarian colony. Provide documentation to Emily Wong.

When Kai Leng jumped on the car, I would have shot at him when he went to stab the car. Hopefully disabling or killing him.
I would still bring a gun with me on the Citadel. I mean, come one! I'm a Spectre! Are you seriously telling me that I can't carry a weapon in the Citadel?
When Thane was fighting Kai Leng, I would take every chance I could get to shoot Leng. I mean seriously. Why the hell would Shepard just stand and watch as his terminally-ill friend fights a Cerberus assassin who's outfitted with Reaper implants?
I'd tell the Salarian Dalatrass to screw off and just give me what I want or I'd willingly let her species get destroyed by the Reapers. That should scare her plenty.
Everytime someone asks me about working with Cerberus, I'd say, "There's a reason that I'm not working with them anymore. I did what I had to do to defeat the Collectors. That includes working with Cerberus for a while."

When I chose to destroy the Reapers, I would shoot the power conduit with my SCORPIAN pistol safely from a distance, and not walk towards it like a suicidal with nothing to live for, which couldn't be any further from the truth. If I felt suicidal, I'd use my omni-blade on the conduit.
After I reawoke at the hospital, I would send out an order to destroy all leviathan spheres.
