This is for anyone else who might be having their saved games/settings not saving in ME3. Since I "do not have permission" to post in the support section for some appearent reason. I'm posting it here. The old fix of appending "-nohomedir" works fine (found Here:social.bioware.com/forum/1/topic/344/index/9712706), but you cannot gain access to Origin's Cloud service that way, nor will launching from the Origin client work. This fix I discovered, WILL get both to work.
Here is the fix in a nutshell (It will help if you own a copy of me or me2):
1) Check to see where mass effect 1 and 2 are saving games. This should be "<YourDriveLetter>:\\BioWare". You'll see subfolders named "Mass Effect" and "Mass Effect 2" inside. Most likely: NO "Mass Effect 3" folder. Note the folders location.
2) Search your computer for a program called "MassEffect3Config.exe". Run the program, change a setting, any setting, I chose the resolution. Go to the top menu hit "Mass Effect 3>Save Settings".
3) Go back to the folder where you found your other Mass Effect saved games at. There should now be a "Mass Effect 3" folder, with a few files in it. Mostly empty though.
4) Use the old "-nohomedir" fix to start Mass Effect 3. Create a game, name your character and wait for the game to make it's first save.
5) Search your hard drive for the name of your ME3 character you just created. You'll eventually find a folder called something like "Samantha_22_Infiltrator_080513_1b018f7". Open that folder and go up one level until you're at the "Save" folder. NOTE THAT Folder's location.
6) Copy that "Save" foder into the Mass Effect 3 folder that also contained the ME and ME2 folders. So it now reads something like: "D:\\BioWare\\Mass Effect 3\\Save".
7) You can now use the Origin client to start up ME3. For me: I was now able to find the saves I made using the desktop shortcut, they now show up when using the launcher. What's more: Every save made from then on WITH THAT CHARACTER will save correctly. As will your settings (Screen resolution, etc).
8) Steps 5 and 6 will need to be repeated ONCE whenever you start a new game. The good news is it's a 1-Time deal per character. Your saves will be backed up to Origin's cloud service as well. Hence the reason you took notes of where the desktop shortcut fix "-nohomedir" fix saved your games, and why you also noted where your me1 and 2 saves were at.
What I did from that point was added desktop shortcuts for those folders so I could copy and paste new characters to them. I named one shortcut "Incorrect save" and the other shortcut "proper save". Whenever I create a new game, I copy the characters folder from the "incorrect" save location to the "proper save" location using my desktop shortcuts. From that point on everything worked great.
That sums things up! For a long-winded rant of how I stumbled across my little fix, keep on reading!
For me, using the desktop shortcut and editing the "target" properties to read "D:\\Origin\\Mass Effect 3\\Binaries\\Win32\\MassEffect3.exe" -nohomedir" trick worked. However, that fix was partial. For one: I had to ALWAYS start the game from the desktop, and not from the origin client. If I started the game from origin, it wouldn't find/save the games again. And second: My games were not auto-backed up to the Cloud, as far as origin knew; the games still were not officially being saved.
After a lot of frustration, I thought I would try and search my hdd manually for wherever the "nohomedir" put the saved files and configuration (resolution, brightness, sound, etc). I found mine here:
"D:\\Origin\\Mass Effect 3\\BIOGame\\Save".
All my games were there, Each save I made was inside the "Save" folder, and they were named <My commander shepard's name><MYCOMMANDERSclass><random numbers>. These would all load correctly with the modified desktop shortcut, but still not with the Origin client, nor did they backup into the cloud. I like the cloud, clouds are good!
So then I did another search for my other Mass Effect folders. There were "Mass Effect" and "Mass Effect 2" folders located in "D:\\BioWare\\" but no "Mass Effect 3" folder, however. Your drive letters and paths may be different, obviously, depending on where you chose to install them.
I Searched further and found a program called "MassEffect3Config.exe" inside the folder "D:\\Origin\\Mass Effect 3\\Binaries". This is the same folder your files get saved to when you use the target property of "-nohomedir". I double clicked the program and started it up. I hit the video option and changed some settings (resolution in my case), and hit "Mass Effect3>Save Configuration".
After that point, I went back to my original folder containing the Mass Effect and Mass Effect 2 saves, files, folders, etc. (Basically your saves, screen settings and etc). Lo and behold: There was now a Mass Effect 3 folder!
Your saved games are saved to <Drive>:\\Origin when using the "-nohomedir" fix. But the official client still does not see the saved games there. The cloud, nor the Origin client sees anything within that folder (at least for me). What it wanted was "<Drive:\\BioWare\\Mass Effect 3\\Save". It's looking for "BioWare", not "Origin".
This did not fix the saving issue at this point. What I ended up doing was to copy the "save" folder where your mass effect 3 -nohomdir saved the file (Mine was "D:\\Origin\\Mass Effect 3\\BIOGame\\Save". Just copy the folder and everything in it.
I then took that copied folder and dumped it into the newly created "mass effect 3" folder that the MassEffect3Config.exe program created inside my "<Drive>:\\Bioware\\" folder. So it now read: "<Drive>:\\BioWare\\Mass Effect 3\\Save". You'll now have your character names along with your Local_Profile.sav" file in your BioWare directory.
Here's the cool part: I launched Mass Effect 3 from the LAUNCHER this time, and it actually worked! What's more: from that point on all saves made thereafter always worked, and on top of that: All saved games were uploaded to the cloud!
Manually moving your saved games from "Origin\\Mass Effect 3\\Save" To the "BioWare\\Mass Effect 3\\Save" is a 1 time-per character deal. Every time thereafter it will work and save correctly! But ONLY for that char, when you make a new game: Simply copy over the new saved characters name (Jane_31_Soldier_080513_3fa1ef0) for example, and move it into the Bioware folder, and that should work. Now you don't have to worry about using the desktop shortcut every time, plus you get the cloud functionality. Note that if you restore from the cloud you may need to copy the downloaded saves back to their proper folders.
