I don't know that there is one single moment that I can lay all of my love and adoration too, but I am quite fond of Liara's "project" scene.

Getting punched in the face and kissed by Jack during the Grissom Academy mission in ME3. The students howling their approval in the background was awesome. That exchange and possibly Traynor using her toothbrush in the Citadel DLC are probably my favorites.

Probably a toss up between the end of the first game and the 'no one left behind' version of the suicide mission.

The entire Tuchanka mission if you go along with the sabotage. It was absolutely soul crushing but I wouldn't have it any other way.

So difficult to choose one. But all things considered I think I'd probably have to go with your first conversation with Sovereign.
Everything up to that point seems relatively cut and dried, and talking to him just blew my mind. The way he talked and what he said...the entire galaxy becomes a MUCH darker place in the space of a couple of minutes. Absolutely epic and perfectly delivered.

ME2 has the majority of my favorite moments, namely the entire LotSB mission and the everyone lives version of the suicide mission. Tuchanka is my favorite bit out of part 3.
I have to agree about the convo with Sovereign. It effectively changed the tone of the rest of the game in a great way.

Threatening and failing to shoot Mordin was super well handled.

Also, every time I get to the Garrus reveal in ME2, I spaz.
Love the rachni queen's introduction in ME1.
A lot of my favorites are in ME3, but I have a ton of favorites.

If ME3 were a movie I'm fairly certain that it is what they'd go with. Its the most cinematic of the bunch by far.

The Control Ending choice. My Shepard is grabbing those pylons to save the galaxy and everything he cares about. And when he first takes hold, the pain visibly tears through his body, and he collapses onto hands and knees, releasing the pylons.
And then, fighting the pain, fighting his own fear of death, fighting everything right up until the end, he pushes himself back up and takes hold again. That level of determination blows me away.
Is that my favourite moment? I don't know. But it is certainly a moment.

For me, personally... It was seeing Joker and EDI get together finally in Synthesis. I loved those two and I'm glad it just finally happens. It just felt like a culmination of everything, even that. The relationship of the two had been building since ME2, and it just felt right. It was good.

Holy shait, this is a tough one! There's so many moments, it's almost impossible to answer.
I think however that my personal favorite would have to be Shepards "the best..." line at the end of Citadel. There's so many emotions that comes up from that short, little line. Felt sad cuz it felt like the end of an era, but i also felt happy, sentimental and nostalgic all at the same time, don't think any game has done that to me before. Not on that level anyway.

The best I can do is narrow it down to a few:
1. Overlord conclusion
2. SM
3. Tuchanka Arc in ME3
4. Rannoch Arc in ME3
5. Synthesis Ending with EC
6. Citadel DLC's Liara final goodbye (the character meeting with her if she is your LI) before taking on the final battle.
The List goes on and on
