 SO, i dont know if you guys have noticed, but, when u use light materials on your squad mates weaponry it does ab****ley nothing.

use scorpion with damage mods or a Phalanx with light material is the same,EDI's powers still take 16 seconds to recharge.

Squadmates have never been affected by weapon weight. Their cool downs are all at fixed times and can only be modified through their passives. While this does suck it also means you can load up someone like Garrus with a Black Widow and a Typhoon and his cool downs will not change.

One of EDI's Outfits will reduce Cooldown by 25%.  I think it's the one that resembles Miranda's.

Henchmen don't use the encumbrance system. They're not pro enough.
Didn't you notice Garrus' utterly silly 10+ second CD for Overload?
That's why Kasumi is so good. She can detonate with Overload competently thanks to Tactical Cloak.

Are they affected by the cooldown reduction for defensive powers (Fortification, Defence Matrix, Barrier)? EDI and James have such slow default cooldowns I could never tell if it was because of those abilities or not.

Yes, squadmates are affected by the cooldown reduction of defensive powers.

For James, I never put points into his Carnage anymore so it does not matter to me.

For EDI, if you want to use any of her other powers (Incinerate, Overload), then do not put points into Defense Matrix. If you want her to tank a little, then spec Defense Matrix for max damage reduction and shield recharge, and spec her passive for max health and shields and shield recharge.

Kaidan is like EDI. If you want to use his powers, do not put points into Barrier; you may need to re-assign his points to spec him out of it.
