Saren and TIM were indoctrinated and the Catalyst explains controlling them can't work.  The Catalyst is a function of Levithan's ****ty programming.  You don't tell a machine to do something AT ANY COST.

He kills advanced life to preserve primitive life.

And if you are going to claim his actions are stupid then yes his perspective does matter.  Who said anything about helping him.  I am explaining his logic.  I ultimately disagree with his logic but it is based on his perspective not mine or yours.

Life is life. When given "Preserve life" you can't arbitarily draw a line in the sand like that because it doesn't work. Monkeys use tools to eat ants. Should you kill the monkeys simply for eating to preserve the ants?

The problem is his logic is... illogical. It does not work, and the game forcing us to work with him on his logic is an error. A big one.

No the problem is Leviathan told it to preserve life AT ANY COST.  Just like Shep sacrificed those Batarians to preserve the lives of the rest of the galaxy.  The catalyst sacrifices advanced space faring organics in order to preserve primitive organics.  Every race in this current cycle would have died cycles ago if not for it sacrificing those previous cycles according to its logic.

You want to be mad, be mad at Leviathan and its dumb programming.

Machine can be programmed to do something at all cost (again that you can understand during your talks with EDI and her initial opinion on survival - and because she's Reapertech-enchanted, she's as close to them as can be). Sarens's and TIM's indoctrination ultimately failed because of Shepard getting involved - thus The Catalyst had chosen to focus his program on a strongest possible unit and tried to indoctrinate Shepard. That's how I see it, I don't believe in a word said by an AI which major function is to wipe out galactic life every era.

For me it's a matter od interpretation at the end. Well, this is mine - I don't trust the Catalyst, have my own goals set before the mission thus I chose Destroy.

Imagine what Shepard knew and could think at the time. It's an RPG point of view, we can take this more and more into metagame but i think it's not the point here.

Why aren't we talking about how illogical THAT is? "Last stands" are for bad samurai movies starring Tom Cruise. The logical thing to do when your strategy fails and total annihilation is imminent is retreat when retreat is an option.

Javik's relationship score is bugged to be unusually high if you've explored all conversations with him. Although, interestingly, I always get Liara instead for some reason (and I hardly use her)

But retreat where, and how would they expect to escape? If the crucible failed to fire upon docking to the citadel, then it's game over. No one is going anywhere, because you can't turn and run when your enemy is just as capable of going FTL and using the relays, and on top of that, practically ubiquitous throughout the galaxy. 

At least in Battlestar Galactica, Adama was hellbent on going head to head with the cylons with his one aging ship, but the option to retreat was far more realistic. The cylons were not spread throughout the galaxy, and the galaxy was essentially a cosmic wilderness that would be easier to disappear in. That's not the case in the MEU.
