It COULD be done that geth units survived inside of the Quarians' envirosuit hardware and the geth platforms simply perished outright, but I suspect that this will never be addressed, should they actually do a proper sequel. I think retcons should be avoided as much as possible. If you're going to canonize any of the endings, just stick to what each ending resulted in. If you do destroy, keep the geth dead and just move on.

With IT we could get a worse ending so Destroy is the better option and only way to make sure the reapers are dead.

We need to breach the darkness. People might suggest I'm an ITer so i'd pick IT, but the 4th wall is destroyed so many times throughout the mass effect series, then answer has to be the middle one.
The only question that matters to me is where the heck does shepard wake up? I have an idea on that and if correct = mindblown.
