I rarely ever used Mordin or Tali in my games they always seemed kinda useless to me. If I did use them it was just to have someone different in my party for once.

EDI is the only one that I avoid using.

Jacob. Honestly he's just doesn't have great powers. Pull and incendiary ammo? No thanks

Legion and EDI; they only got to come on one mission each. Even Jacob got more use than that.

In ME1, Liara. I feel bad about taking her into combat situation... I don't know it's just her naivete that does it. I know she can handle herself well, but yeah I still feel bad. Ashley and Kaidan would also be in the not used very much category. I took Garrus, Wrex, and Tali with me the most.
In ME2, Mordin and Jacob. I love Mordin, but I rarely take him anywhere. Jacob, as someone said early he has a terrible power set up and a bad weapon set up too. The way combat works in ME2, shotguns aren't always the best weapons to use.
In ME3, Javik and Kaidan. I like them both, but I take Garrus + whoever has the best dialog on a certain mission. So I do take Javik to Utukku and Kaidan to Gellix because I like their dialog there.

I basically just use Tali and Garrus TBH.
My Biotic with dominate to control all humans, Tali with hacking to control all synthetics, and Garrus with an assault rifle to shoot everything.

I never use Tali unless the mission is about her. Exposing a Quarian to fire with how fragile they are seems wrong, and Garrus fills her role neatly in all three games.

Samara, Jack.
Tali.
No specific reason for not using them beyond the fact that they join on after I've usually got a rhythm going.

I used pretty much everyone at some point. The only characters that didn't quite fit to my squad character-wise were Jack and Zaeed. I liked the ME3 Jack alot, but Zaeed pissed me off with his moral blindness during his loyalty mission.

ME1: Liara. It seemed sensible to leave the young scientist I saved aboard the ship. Took her to Noveria and Ilos though. Toss up between her and Tali.
ME2: Jack. She wanted to be left alone in her enclave under engineering, so that's where she stayed until I used her biotic bubble.
ME3: EDI. My Shepard did not fully trust the Dr. Eva platform.

In ME1, Tali and Liara rarely get used. Liara usually gets out for Noveria, just because it's her mother we're after and she might have something useful to add, but I mostly take Kaidan, Garrus, Ashley, or Wrex because they're the ones who have trained for combat. Tali's probably only had basic survival training for her Pilgramage, while Liara is explicitly a civilian who likely never held a gun before in her life. It doesn't seem right for either of them to be on major combat missions.
In ME2, I do try to get a rotation going, but Mordin rarely sees use, though I can't say why. Also, Thane, Samara, Tali, and Legion don't get out much, though that's more due to how, by the time they're available, I've got a regular team established. Tali and Legion especially - Legion because I always try and have everything done before going for the IFF, and Tali because since Haestrom's so out of the way, it's usually one of the last places I go to.
In ME3, Tali has the same problem from ME2, arriving too late for me to feel right breaking up my regular team. I don't use Liara much either. Otherwise, I think I rotate in and out the other characters fairly regularly.

I choose characters mostly based on combat effectiveness, and somewhat on dialogue.
Least likely to be chosen when available (because they are not very effective):
ME1: Tali
ME2: Jacob
ME3: James
Least used overall (they are effective, but die to early/arrive too late):
ME1: Ashley
ME2: Legion
ME3: Tali

ME1 - Ashley and Liara.
Not only are they my least favourite squadmates, but I also don't have much use for their powers. There's nothing Ashley can do that Wrex or Garrus can't do just as well and have other perks in the bargain. Liara has Singularity, but frankly, I don't miss it.
ME2 - Jacob, Miranda, Jack, Legion, Tali, Zaeed, Mordin.
I have been making an effort to bring Mordin out a bit more, just because he's one of my favourite characters, but he's a bit too fragile for my liking. Miranda has some good support perks, but I just don't like her. Zaeed also has good perks, but his potential slot in the party is pretty much perma-occupied by Garrus. Legion comes in too late to see any proper action. As for Jacob, Jack and Tali, I just don't find their powers very useful, even though I like both Jack and Tali.
ME3 - EDI, Liara and Tali.
EDI and Liara are out purely out of personal preference. Or dislike, rather. I have all the biotics I need from Kaidan and Javik, and Garrus and James can handle the rest as required. Tali comes in too late to see much action, and just like in ME2, I don't find her powers particularly useful, unfortunately.
