The only thing that would actually make sense in my opinion is that he spent his time working out and training himself as best as he could. Physically, mentally and his biotics to make sure he would be ready to face the Reapers.

My Shepard spent the entire time on vid-link with the council asking them why they're letting their A-number-1 SPECTRE agent be tried in a human court for carrying out Admiral Hackett's orders.

They never did have a good answer.

My Shepard uses his ship models he has collected and uses them to renact famous battles, such as Sovereign's invasion. But then he gets really sad when that kid took his favourite ship model. The ship model was destroyed along with the kid, which mostly sent Shepard into depression as it was a collector's edition model.

This is how he played with his models:
Destiny Accesion: "Oh no, Shepard please save us from Sovereign"
Shepard: "Uhhhhhmmmm...No"
Sovereign: "Fires lasers"
Desitiny Accension: "BOOM!!!"
Shepard: "And Humanity save the day at last"

Yeah, Abrams HAD to have been poking fun at himself with the lensflare this time.  I mean, really.  What is WITH him and lensflare?!?   Speaking, see the 2 Spocks Audi commercial?  Loved the lensflare in that one. 

What did my Shepard do?  Dunno.  Never thought about it.  Guess he looked out the window at some kid playing in the park alot.

He grew a beard, shaved it, grew it out again, and repeatedly tried to send messages to Tali while glaring at James.

She had several incidents that involved a banged up James (violence not naughty tyvm), drew pictures of Alliance Command's faces so that she would finally have something she could repeatedly stab with a plastic spork. Oh, and she found some fun asari videos.
