Once the fighting stops my Shepard understands that reconstruction will be a top priority, the Reaper ships are tasked with repairing the Relays, the Citadel, and restoring and space stations that they destroyed on their genocidal quest namely fuel depots that the galaxy will need once again.  Afterwards they will be sent to any planet that requires aditional assistance in rebuilding efforts.  The destroyed Geth Megastructure will be among the list of stations to be repaired and rebuilt.

Husks and all related constructs of the Reapers are permanently shutdown once Shepard assumes control, the bodies are incinerated in large scale funeral pyres for the fallen.  Reaper indoctrination systems are permanently disabled and components disassembled. 

Accumulated Reaper knowledge will be stored in Citadel systems and on underground stores on Terra and Mars.  This includes all records on previous cultures, technology, medical, agriculture, military, etc etc.  The information found in these records will aid in the reconstruction of the Alliance fleets, armies, and worlds, in exchange Shepard will take his place as Emperor. 
The Systems Alliance will leave the Citadel Council and become an independant entity once again, it will be reforged into the Imperium of Man.  Alliance ground forces will become the Imperial Guard, other branches will retain their names but with Imperial instead of Alliance with the exception of the Marines, they will become the Imperial Stormtroopers. 
In addition a new program to create the ultimate warriors will be started, dubbed the Adeptus Astartes.  Collaborating programs will be initiated to develop the greatest weapons, armor, and vehicles for these new guardians of humanity.
Prothean Particle Rifles will be reverse engineered into a new line of standard infantry rifles for Imperial soldiers, dubbed the Lasgun.  A whole new line of military engineering will spring up with this new foray into personal energy weapons leading up to an including anti tank weapons and even capital ship grade cannons.

Ties that Shepard created with the other races will be strengthened;
The Quarians, Geth, and Krogan will gain first call on trade rights with the newly established Imperium.
Some of the Reaper knowledge will become available freely to these three races.
The other races like the Turians, Salarians, Asari, etc will still be able to acquire the same information and technology, but trade agreements and treaties would have to be worked out with ambassadors and the like, especially in regards to the Salarians who have a tendency to interfere with the natural development of certain species that often have disastrous results.

Remnants of Cerberus will be hunted down and offered a choice of either working for the Imperium or be terminated with extreme prejudice. 

The Leviathans will be hunted down by existing Reapers and newly commisioned galactic military units and exterminated as they are deemed a grave threat to galactic security.

AIs like the Geth and EDI will be fully recognized by the Imperium as sentient and given all the rights they deserve and treated accordingly, other races will be encouraged to do the same.


Once the galaxy is back on its feet and their assistance no longer required, the Reapers themselves will be deactivated and decommissioned remaining adrift in dark space in the chance that their considerable power might be needed again despite new advances in military technology rendering them mostly obsolete...

Shepard himself will find a way to build a new body, one that hopefully will last longer than the previous two and is up to the high standards of his Astartes project and then gather his old crew together in the christening of the newest ship in the Imperial Navy, a strike cruiser for the soon to be established Chapters of the Astartes, humanity's new super warriors and ultimate protectors.  The name of the ship...Normandy.



Well I just made that all up on the spot, if there are rough edges and such then now you know why.  :P 
Imma just go back to playing Dawn of War 2 Codex Edition.  Cadian Guardsmen versus Tyranids on a jungle planet that has constant rain.  Oh my.

And batarians proved incredibly adept at finding trapped survivors.  The skills formerly used to hunt down colonists and capture slaves went to a far more productive purpose.

The Citdel stayed in Earth orbit, in part because it would be too difficult to move, but also to commemorate the galaxy's darkest hour, and greatest triumph.  Where everyone working together fought things out of deepest nightmares and triumphed.  It was not inhabited again until it had been thoroughly examined by the best operatives of the Spectres, STG and EDI of course.  When it was reopened for use, the first order of business was to restore the embassies of the quarians and batarians, and to offer an embassy to the geth.

It took decades for any sense of normalcy to set in, and things never really went back to the way they were, but within a century or two, what was lost had been totally reclaimed.

Edit:  And Shepard?  Shepard retires from the Alliance and pursues a brief career as a diplomat.  Once the Citadel is online again and a basic relay network is  back up, he retires to a colony with a certain Lieutenant Commander... Asari...

No idea, I just ignore it.. I'm dumbfounded by most of the ending talk.. Control? Synthesis? I think some people have a screw loose.

In console:

Shepard chose to destroy, so he had no choice.
He managed to survive. Actually, it was pure luck.
He passed several hours unconscious, until your tool was tracked by a rescue team.

Taken to hospital, he spent a month in intensive care, and some recovering fully. In this period, he found out that Normandy was ok, but at months of the earth.

The reunion was thrilling, especially to see that Liara was fine. Despite feeling sorry for EDI and Joker, he knows choice he made was the best in the situation.

After that, a great event where he would receive a medal of merit and promotion, he refuses and asks for removal of the Alliance to live your life with your love, in peace.

Shot the tube. Reapers destroyed.

Normandy made an emergency landing on a habitable world in the Alpha Centauri star system, approximately eight hours away from Earth via FTL (the planet's existence was established in Cerberus Daily News; see Manswell Expedition). The crew survived, but EDI could not be re-activated. Notably, the crew buried her body rather than salvage it for components. Repairs were effected to the Normandy by the end of the third week, although communications remained down on account of a power surge at the time of EDI's deactivation "de-synchronizing" the Normandy's QEC's entangled quantum particle, thus rendering it useless. They returned to Sol to find recovery efforts underway.

Repairs to primary relays began almost immediately. The Charon relay, being a secondary, was ignored - the primary relay which became the focus of attention is in Arcturus, a few days away from Sol via conventional FTL. While the undertaking was larger than any previously attempted, the galaxy had sufficient knowledge of how the relays functioned from having constructed comm relays en masse prior to the war. With no shortage of volunteers, and the galaxy's premier scientists concentrated in Shield Fleet, the Arcturus Relay was repaired within three years.

Without other primary relays to network with, this repair effort would have been useless. Thankfully, the Alliance communication hub on Ontarom, with QEC contact to the homeworlds of every major species (arranged to coordinate the war effort as various races joined the unified fleet), allowed a galaxy-wide coordinated effort in primary relay repair. Knowledge and critical expertise were shared, allowing systems without experts on-hand to complete repairs despite their handicap. Palaven, Rannoch, Thessia, Kahje, even Tuchanka were able to repair their local relays. The Widow Nebula, formerly home to the Citadel and hub of the relay network, however, remained inaccessible for nearly three decades later, severely restricting traffic between systems. Channels were filled by ships which went to Earth returning home.

Some major systems were able to reconnect, including the aforementioned homeworlds, but many colonies (lacking QEC and thus access to the expertise to repair their relays) were not. These "lost colonies" had to stand on their own. Some were eventually tied back in to the relay network. Some could never be again, their survival left an open question. Communication was greatly slowed, with some families waiting months or years to learn what became of their loved ones, but while relay traffic now followed roundabout routes, those who participated in the battle above Earth were eventually able to go home.

The Quarian and Turian fleets quickly set to re-establishing fuel depots on the gas giants of the Sol system, surviving the three-year stranding in Sol/Arcturus thanks to the output of the Rayya. Relay repairs proceeded faster in their respective systems than in any other. The Asari were able to return to their homeworld the following year; the Krogan and Batarians two years after that - although by that point, many levos (and some dextros) decided to settle on Earth, which they had spent years rebuilding. Some societies bounced back quickly; others did not. The Turians' martial efficiency allowed reconstruction on Palaven to begin the same day hostilities ended. The Quarians eventually turned to Salarian geneticists for assistance in re-acclimating to their homeworld, and though by most species' standards they were "roughing it" for the first few years, by the end of the decade they had attained a reasonably high standard of living. Due to their low population, it would be centuries still before they would be seen as anything more than a minor polity. The Krogan were not as pacific as initially hoped, however, and ultimately it was agreed that they remain quarantined to the systems rewarded to them for however long it took for their culture to adjust to their re-re-adjusted birthrate. It would be centuries still until they began integrating into wider galactic society.

How galactic society would restructure itself would be a point of contention for years to come, but between the scandal on Thessia and the valued contribution to the war effort by previously-maligned species, the old Council system was finished.

And as for Shepard, the commander survived his injuries, discovered by Bailey, who had taken a detachment of C-Sec to the Citadel Tower in an unsuccessful attempt to open the ward arms. He spent months in intensive care, ultimately making a partial recovery requiring therapy for years to come. He and Tali lived on the Citadel until relay functionality was restored, at which point they returned to Rannoch, doing their best to stay out of the public eye.

After being recovered by a team launched from earth, Shepard spends the next few months recovering from her injuries, and reunites with the Normandy crew a couple of years later after the first few primary relays are repaired. After which, she and Liara traverse less chartered parts of the galaxy in a private transport after leaving the alliance to enjoy some much needed retirement. Liara and Javik publish their book. Miranda rejoins Jacob and other Cerberus defectors to direct their own labs. Garrus joins tali to build her that house on rannoch.

It took nearly 50 years (Earth measurement) for the galaxy to fully recover from the Reaper War, tho in distant or unexplored sectors it's unknown if it even recovered.

The Geth were decimated, but not destroyed, by the Crucible as it destroyed the Reapers.  They had figured out at the last minute how the Crucible had worked, and developed a shied against it.  212 Geth Platforms survived undamaged, and 67 were heavily damaged, but repairable.   Exact numbers were never given to Shepard, but she was assured that the Geth would not be exterminated. Having worked tirelessly on the repairs of the mass relays, they were granted a spot on the new Council. 

The Council itself changed drastically after the war.  Volus, Hanar (Drell numbers were considered too few to give them their own seat, so the Hanar traded off with them, alternating between meetings), Elcor, Krogan, Quarians...  all were given a seat and a vote therein.  Newer species were first given an Embassy on the Citadel, but were not allowed to fully join the Council until they were able to fully integrate into the galactic society.  Only the Batarians did not get a seat.  But they didn't survive the war, either.  Kar'Shan was never colonized.

The Krogan rejoiced the end of the Genophage after the relay to Tuchanka was repaired.  Wrex ruled the Krogan well for 340 years afterwards, but towards the end of that time, had noticed that history was repeating itself.  In order to forstall another Genophage, Wrex and several Salarians came up with a different solution.  The exact solution was never released publicly, but everyone noticed that the Krogan birth rate dropped, averaging about once every 40-50 Earth years.  For the first Krogan Councillor, Wrex chose Urdnot Bakara, who served admirably well for several centuries.

Aria returned to Omega, where she ruled with an Iron Fist for centuries.  Upon her death of natural causes, the people of Omega gave her an honorable funeral, since Shepard's calming influence had caused her to defend them, ruthlessly, against several aggressors.  She had not been loved, but well respected.  Her death caused a power vacuum that totally destabilized the station.  Civilians eventually fled the station again, and it was officially shut down.  Merc groups occasionally use it as a base, but it never again rose as the capital of the Terminus.

Joker committed suicide 3 weeks after the war.  He never recovered from the loss of EDI.  Shepard, still hospitalized due to injuries, was unable to attend personally, tho some helpful Geth allowed her to watch it live.

Tali never returned to Rannoch alive, choosing to instead work alongside Garrus in rebuilding the galaxy.  They eventually married, and adopted several children, both Turian and Quarian.  Garrus, to his dismay, eventually became Primarch of Palavin.  They were both buried on Rannoch, in a plot near the Monument that was erected at the site where Shepard forged peace between quarians and Geth.  That peace never ended, as an attack on one of them was met with strong hostility from not only the other group, but also from the Council.

Javik eventually married Liara, and together they ran the Shadow Broker until his death.  Liara had 10 children from Javik.

James Vega eventually gained N7 status himself and had a long and illustrius career in the Alliance, eventually becoming Fleet Admiral.

Jacob Taylor married Brynn about a year after the war.

The Lawson sisters eventually lost contact with Shepard, but reputedly had lived long and prosperous lives.

Samara returned to Ria, and kept watch over her until her death.  Shepard's deception was discovered, but Ria was allowed to live, with Samara becoming the new head mother of the Monastary.

Kasumi literally disappeared shortly after the war, her fate unknown.  Many said that she had retired to be with her late partner's Greybox, and others said that she was at Shepard's funeral, but nothing was ever proven.

Zaeed retired, rather firmly, after the war.  He lived out his life in Rio.

The Systems Alliance, at Shepard's firm insistance (some called it bullying), formally pardoned General Williams.  Her words were: "If I can be forgiven for taking extreme steps to protect this galaxy, then he bloody well can be forgiven for taking extreme steps in protecting one colony."  The Turians also honored him posthumously, and the Williams family was grateful.

As for Shepard herself:  She never fully recovered from her injuries in the war.  Having developed PTSD, she retired from both the Military and the Spectres and married Kaidan 4 months after the Crucible was set off.  Precisely nine months from the day of it's firing, she gave birth to a daughter which they named Crystal.  She would have 3 more children by Kaidan, a boy named Jason, and a set of twins, which were named Christina and John, respectively.  She died of several health issues on April 11, 2200, plunging the galaxy into mourning.

Well in a Post-Control scenario for my ending, the Sheapers essentially watch out and protect over all the different species in the galaxy, keeping in mind that they do not interfere or meddle in any affairs or wars that may erupt. The Sheapers do not go mad or psychotic or whatever due to the seemingly infinite lifespan that they possess, but rather look for new life that has the potential to become a great civilization and aid them if necessary. The only time i think they would interfere with such a large scale conflict is if the Leviathians try to become a super power once more, or if this guy just comes out of nowhere lol.

Destroy. The catalyst and it's Reapers are gone and the galaxy is allowed to progress naturally without any outside influences. Although it is shaky, the galaxy rebuilds itself and things are relatively stable. Of course the expected groups that would take advantage of the aftermath to impose some sort of warlord state are dealt with swiftly. For the most part the galaxy is balanced. Free to flow along it's path without obstacles. As for Shepard. Little blue children. That is all.

In my canon destroy, the geth and edi are broken but not completely gone. The normandy systems work and joker along with femshep with her LI still use the normandy. about 30% of edi's programming and hardware survive the destroy ending, and she slowly rebuilds her programming over the course of 5 years, but doesn't let anyone on the ship know she is doing it. She didn't want them to see her when she was weak. The newer version of her has code written along the lines of how shepard told her to be like. After 5 years she reveals herself to jeff and he is pissed for a while but all along kind of suspected but never dared to hope she was still there.

Durring that time the Quarians realize just how wrong they were about the geth (if you had peace). A small amount of resources are dedicated to finding geth platforms and recovering what programs they have. Afte EDI is recovered she dedicates some of her efforts to the geth recovery. After 10 years 63% of the geth programs are recovered and then are reactivated with access to all the information on the war and time since destruction. Depending on your actions towards the geth, the will either be a small rebellion or the geth will still want peace with the quarians.

Great ending state there. Same happened with my ending except that my shep became God-Empress of Mankind and used her Reaper pawns to enforce human dominance and forced EDI to fly into a star(with Joker inside).
