JK; there is a king who is not good at doing war. He makes someone a general, so this person can command part of his army. The king can put the general under arrest and take is army back at will, can he not?
With Elthina is the same. Grand clerics are the hands of the Chantry, Templars are the sword. But "they are free to choose within that role". Gregoir can help the warden because the mages are dead, and killing darkspawn benefit the chantry too.
But Meredith's behavior goes openly against the will of the chantry. Her captains use the Rite of Tranquillity when they have no right to do so. And Elthina knew it all, but had prefered not to use her power. You may claim that she is naive, or stupid, nonetheless she is as responsible of the incident as meredith and anders.

i got the exact opposite impression. I think she fully supported Meredith's tactics to some extent and believed that, if she simply ignored the situation, the mages would give up and submit completely. Those that did not meekly go along with be imprisoned even when they had done nothing wrong would be killed or turned tranquil. I think she underestimated Meredith's insanity and obsession with destroying mages (and Anders' insanity and obsession with destroying templars and any mage who didn't try to kill their 'captors), but I think she fully supported the tyrannical state Meredith was trying to form.
The mages who turned to blood magic did not help the situation, either. Instead of joining together and simply fighting with the tools they had, many of them chased the power demons could give them. Those were no better than Meredith herself, but since the chantry controls the templars, having the templars ruling the city was not the worst choice for Elthinia. She could, in effect, rule the city through the templars while appearing "neutral" and being a good mother. With all of the mages dead, tranquil, or completely submissive prisoners to Meredith's tyranny, they wouldn't be a threat and any mage outside of Kirkwall would avoid the place at all costs. She would have the 'perfect' flock, all under her control with no mage threats and her lyrium-controlled templars fully in charge. Her 'no-interference' stance was nothing but a political move.
If that was not the case, then the woman was simply too stupid and incompetent to live. Either way, good riddance. Still, I can't abide Anders. He and Meredith were one in the same, just on opposite sides. Sad, since I loved him in Awakenings.

Sir JK, Gorguz said it at best. The Grand Clerics do have absolute control over their Templars in their jurisdiction. If they feel that the Knight-Commander isn't doing an overall satisfaction job (Meredith for a prime example) they (Elthina) are obligated to demote them and promote someone else to replace the previous Knight-Commander. The Templars are the Chantries sword and shield. The Truth of Seekers are there to make sure that the Templars are following orders, and to root out curruption.
If the Divine herself actually paid any attention whatsoever to the problems in Kirkwall she could've demote Grand Cleric Elthina thus forcing her to go into retirement (Which wasn't a bad idea to do), and elect a new Grand Cleric to run Kirkwalls Chantry.

I think Elthina was in a difficult situation. Supporting the crackdown on the mages simply would push them to revolt sooner. Likewise, removing Meredith from power would, most likely, lead to accusations of the Grand Cleric being a thrall of a blood mage and no longer fit to command, and the annulment of the Circle.
So, no matter what she did, chances are things were going to go south anyway. I do agree that she should've done something to stop Petrice antagonising the Qunari. Letting her get to outright murder before doing something about it was stupid, and resulted in war.
