You're forgetting one major thing. LotSB had Liara, Omega did not.
Can't argue with that!

Also having Liara in LotSB just had more impact because she wasn't in the vanilla ME2 game. Gameplay in ME2 felt more fun because, of course, squadmates used to say things during combat! ME3 is mute.
I loved Omega because of Aria and Nyreen

. The gameplay was dull, but then all of ME3 is like that.
Nyreen's death felt like a kick in the teeth and it was perhaps a bit stupid, but you have to think of the role it played in the story - the effect it had on Aria which was really important. When you think of it that way; it was kind of formulaic. Nyreen
had to die in order for Aria to get so worked up (no other scenario could have had that same effect on her). Aria played right into Petrovsky's hands because of it - nothing else would make her that careless or passionate.
Also Nyreen's death added something to her own character - she died defending innocent civilians which was fitting (in terms of her moral values as a person) instead of just dying in the heat of battle (while that would have been epic, it would also have useless and completely forgettable).
LotSB also had a hub you could return to whereas Omega didn't - not to mention the fun files and vids (seeing Khalisah get punched and hit were things I watched over and over...

).
I also think LotSB just had more humour. But Omega definitely had choices that mattered - there were different outcomes and repercussions which I suppose added replay value (I just like any excuse to watch and listen to Aria again and again!

)
