Worst of all, the final battles with Meredith and Orsino come completely out of left-field. Meredith is a bit of a crazy B-word, sure, but there was no build-up to the reveal of the lyrium idol, whatsoever. She's just a super-harsh Templar. There's nothing to hint that she's been possessed, or that the idol had any purpose after Act 1.
And then there's Orsino. "Oh gee, thanks for helping the mages, Hawke! Now I'm gonna turn into a Harvester for no good reason and kill ya!"
However, the whole mage-templar plot is there all throughout the game (even if it is pretty one-sided), in the form of Anders, and the rampant blood mages in every other quest. Right from Act 1, he talks about how mages are persecuted, and yada yada yada.
So, I was a little surprised, when he blows up the Chantry, that this WASN'T because Justice had finally become a demon. Because I dunno about you, but that really seemed to be the direction he was going.
Now, if I was a designer on DAII, I would've kept Meredith in there (although I would've lost the lyrium idol, because that made no sense), but I also would've gotten rid of Orsino's boss fight. It's unnecessary. On the other hand, choosing whether or not to side with Anders, would've been the perfect opportunity for a big end-game battle. You could:
a) Take his side, and everything stays as it is now (although maybe he gains access to some new Abomination-y spells, and Meredith decides that harbouring an Abomination makes you a accomplice in Anders' crimes, and attacks you)
or
Anyone else agree with me? Or have their own ideas on how the final battle should've gone down?
