If I 'm not mistaken, Kaidan and Ashley are part fo the Marines whilst Shepard is in the Navy (hence the Major title for Alenko). The "S" designation might just be their version of the N7s, as the Army and Navy have Delta and SEALs.

the Marines are a part of the Department of the Navy.. maybe shep is just a glorified corpsman.

The Alliance military actually isn't sub-divided into separate branches of service. According to Revelation the functions of an army, navy (space fleet), and marines are all rolled into a single branch of service. So Shepard, Kaidan, and Ashley are all part of the Alliance Navy. They're also simultaneously Marines, as the Alliance Marines seem to be Navy personnel with a ground-combat related military occupational specialty, rather than members of a separate branch of service.
Joker, Adams, and Chakwas however would just be Navy.
As for the S1 on Ashley's armor, it was probably just thrown on there because it looked cool and wasn't given much thought. But considering that the Alliance uses a letter and number combination to denote a military occupational speciality, the S1 is probably Ashley's MOS. In that case the S series would denote infantry. Rather than denoting proficiency like the 7 in N7, the 1 would likely denote her specific role within the infantry. (ex. Rifleman, or Infantry Unit Leader)

Shepard is a Marine.
Realistically speaking, there wouldn't even be a distinction between a Marine corps and a Navy out in space.

Headcannon is fun, isn't, but really, Either the Designers didn't care about established lore or they intended her to be extremly unproficiend, take our pick. I'd go with the former.
And I believe my language doesn't even make a distiction between Navy and Marines.

This may explain Ashley's fast promotion and S1 designation in ME3. It's possible she was transferred to Special Ops Command after ME1. This would help explain why she was on Horizon, a planet in the Terminus Systems that is not a part of the SA.
Additionally, it would explain why her vocational code changed from B4 in ME1 to S1 in ME3. Although we are never told what the S stands for, we are told that the number indicates skill/experience. It would be odd for that number to decrease unless she was given a new assignment.
This also would help explain her fast promotion since she would need appropriate authority to access high level information and operate as an independent agent, especially as it is implied she is reporting directly to Anderson in ME2.
