I would argue the Leviathans. They dominated the galaxy simply because they viewed the other races as lesser. They created the Intelligence to stop their thrall races from dying, not because they were dying, but because a dead race cannot give tribute to them.

Their arrogance and carelessness in designing an AI with virtually unlimited power and freedom caused all of this. The Intelligence, like any shackled AI, is simply trying to fulfill its purpose. However if the Leviathans had imposed more restrictions on it, or limited its capabilities, the annihilation would not have occurred.

Of course, for Shepard the villains are the Reapers. Though they are more antagonist than villain, as they are indoctrinated to the Catalyst's ideology (as seen in the Synthesis ending, where they aid the races of the galaxy in the rebuilding effort).

The Catalyst is also a villain/antagonist, but again, I blame its evil on the Leviathans. Though that doesn't mean it or the Reapers don't need to be stopped (in one way or another).

Dont forget the rachni war. the leviathans were responsible for it.

Shepard. Saren, TIM and the Reapers got it right and that grunt tried to stop them.
