Aside from the ethical issues of reconfiguring the framework of life in the galaxy in an instant with absolutely no way to know what its long term effects would be, the continued existence of reapers, husks, banshees, ravagers, brutes, marauders, etc. are an absolute no no for me.
Don't forget the zombie monsters, but on that other one, I think not being constructed from the liquefied bodies of hundreds of thousands of people, and not having skewed logic regarding the nature of order and chaos kinda does count.

How is a new DNA supposed to cure the galactic ill's when the problem is not that synth's and orgs fight each other?
Before synth's and orgs, orgs fought orgs, and in ME2 we learnt that synth's were in conflict with synth's.
The problem is not DNA, it is how the free races regard each other. Making everyone the same through DNA manipulation, (while suspect science at best), will not stop orgs and synth's from fighting each other and one another.
The only way non conflict could arise is if the Synthesis beam affected the minds of all it touched. Therefore, Synthesis violates the rights of people to choose what to allow to affect their body, and selectively brainwashes those affected to not fight each other.
It's a solution that was not earned through enlightenment. Build another crucible and you can program another patch upgrade to make people different.
Synthesis, in the form it took in ME3, peddles the notion that the human condition is hopeless and should be altered for the sake of conveniance. And after scrapping through a galaxy, that notion just seems a bit of a fizzler
