Some of y'all aren't good at this. You're lying if that's not Mirror's Edge you're talking about.

You could argue it's Assassins' Creed II, as that's a major plot point for the first portion of the game.

Unlike Predecessors, you were designed with free will, starting in a form of cryostasis... but your goal is essentially the same. At first it just looks like a game where you shoot people and nothing else, however when you proceed deeper into the story you realize the horror your enemies have created with experiments and ancient history knowledge.
