Repeated changes of production staff and narrative direction on an already complex show about a possibly-psychic criminal profiler investigating weird cases as a Biblical armageddon approaches. Or doesn't, because it might be conspiratorial propaganda. Or a non-supernatural disaster. Or something. Then the show gets cancelled.

Does major plot get retro-actively changed before it has silly tie up episode on it's sister show? Millennium?

And I'll add one.

A man fights a really thin old guy to protect another planet while dressed like an 80's gay stereotype with a really annoying floating friend.

Yep! It was one of my favorite shows, but what they did with the Millennium Group in the last season was just infuriating at times. Definitely one of the most unnecessary and bizarre changes in direction that I've ever seen on a TV show.

I liked it too, but the whole disease effecting millions season finale that became 'oh it wasn't really that bad' by next season premiere was beginning of end for me. As a fan of the show The Pretender that still takes prize for weirdest plot change/genre shift by final season.

I wasn't totally surprised that they tried to retcon the disease outbreak - otherwise they'd have to go into a post-apocalyptic alternate universe. What bothered me more was how perfunctory the explanation was, along with the Millennium Group and Peter Watts turning into X-Files-esque scientific/political conspirators for no real reason and many of the supernatural portents simply forgotten.

The third season still had some good episodes, but when the "mythology" resurfaced, my thoughts were usually reduced to, "But why would they...? Don't we know from last season that...? Doesn't Frank remember...? What the...? Huh?"  ;)
