When you got inside the base and efter visting the indoctunated Salarians you come to a room where two enemy Salarians is, in the middle of the room is a computer(security interface) where you can "Deactivate Alarms". I wounder what alarm it is and what it does if I deactivate it?

That is to deactivate the alarms you could have deactivated when you first entered the base.
When you entered the base, you had the choice to deactivate the alarms, or set them off away from you and closer to Kirrahe's Salarian infiltration teams. If you chose to set off the alarms near the other teams, that terminal allows you to deactivate the alarms, although I think it has no real effect on Paragon/Renegade points, or the status of Kirrahe/Salarians.

You said this was "after" visiting the indoctrinated Salarians. That's the issue. You had already set off the alarms by going that way.
When you get to the base, don't go in the obvious door on the right side. Go all the way to the left side and take the ramp down to the ground level. Under the main platform is a second entrance that requires decryption to enter. If you go that way, the room with that computer panel will be the first room you enter. You can then choose to deactivate the alarms to assist Kirrahe's team before continuing through the base in the reverse direction that it sounds like you did it.
