Perfect Dark because it was perfect.
Doom 2: good fun with mods, great fun with them, and absolutely amazing with the brutal doom conversion under the zdoom engine. It amplifies the gore factor so that you can literally paint the walls and ceiling with gore, adds all of the good stuff that modern gaming has given us, and leaves out the bad stuff that all of the **** developers love

No One Lives Forever: It's a funny 60s themed game, and the comedy is kind of a mash up between james bond ans austin powers.
I don't see how anything from the past 7 years could make the top list in a list like this

Runners up are Counter-Strike 1.6, Halo: CE, Goldeneye 64, and Team Fortress Classic.
I'm not really sure what you'd call Thief 2, but whatever it was it was a damned fine game.

Honorable mentions to Metro Last Light and the Jaguar version of AvP, of course the PC version is pretty good too.
I'm really struggling to remember any other great ones off the top of my head.

Complex storyline about secret agencies dealing with the moral problem of not only alien life forms, but cooperating with those alien life forms to stop other alien life forms from using hidden ancient alien technology at the center of the earth to destroy the world.
The levels.
Weaponry.
Music.
The overall gaming experience for Perfect Dark, was far beyond that of Goldeneye, which is itself an amazing game btw.
But Perfect Dark was just that...Perfect.
Definitely one of the games that helped define me into the gamer I am today.

I know it's high on the wishlist, so they'll eventually get to it. The Licensing Work is unknown to me, though. I'd tried the demo of the second, don't think I ever bought it though.
While it's not necessarily my favorite FPS of all time, I'd like to throw in Quake for best soundtrack, I believe composed by the drummer for Nine Inch Nails - and you can tell.

Battlefield 3 - Best as far as multiplayer goes, though BF4 might steal that crown, based on what I've seen.
Deus Ex and Deus Ex:HR - The perfect way to blend FPS and RPG mechanics.
Borderlands 1 and 2 - I'm a big fan of both FPSes and Diablo-esque dungeon crawlers with randomized loot, so these games were like a match made in heaven for me.

Ah, there is one I forgot. The Darkness.
It had a very slick combat system, slightly-open V:tmB-esque level design, and some seriously dark/emotional stuff. It's a cherished memory.

Modern atypical FPS: Mirror's Edge, Sanctum 1&2 and ... EYE - Divine Cybermancy, in the classic' games' vein...

I've never been one for pure-smoothness-normal-ununsettling-FPS.
