Some ideas for the next mass effect game

 Focus the main plot on discovery.
Maybe a new alien race conspiracy or something. Maybe first contact with a race. There is a large galaxy, plenty of opportunity.

Don't make the main plot a clear good/evil conflict.
Mass effect had the bad (reapers) and good (you). Looking at the ME trilogy now, the plot is pretty hollow. Stop the bad guys, save the galaxy. I want the morality to be foggy. No clear right answer (aside from a few significant choices). A political plot would have plenty of grey areas.

More depth in squad members
Squad members never really seemed to even be aware of each other's existence. They stayed in their own little rooms waiting for Shepard to drop by. ME3 made garrus and tali hook up, but to me it seemed strange because it came from nowhere and only seemed like fan service.
It would be cool if there were cutscenes on the ship/hub worlds of squad mates interacting with each other/the world.
Examples: the more rowdy squad members getting into a bar fight as you walk in a bar.
The more timid member making a bit of an embarrasing purchase at a store.
A squad mate catching up with an old relative.
Small things like that.
If you've ever seen the show Firefly, you'd probably agree that most of the characters on that show needed many more episodes for you to really understand them.
Mass Effect's characters were pretty much figured out the moment you met them.

Also, the game needs deeper relationships.
Mass effect's relationships were just "I'm commander shepard and you're my favorite piece of ass on the Normandy. Let's bang after a few conversations." 
I think Dragon Age's love/hate system although simple, would add more depth to relationships.
If the character doesn't like the choices you make, then it only makes sense that they wouldn't be interested in you.
Also, no one was exactly a complex character in Mass Effect besides Liara with her Archaeologist -> Shadow Broker -> Having deep feelings for Shepard even though you might not have picked her as a LI (why wouldn't you?)
There would also be some work required to keep everyone happy if there was an approval bar. It would also make some choices harder to make.
Maybe some squadmates can have some REAL friendships/rivalries. Not like ME2 where it was one cutscene that depended on your Paragon/Renegade score.

Better CQC
I think that blasting people with one punch is a bit simple for my tastes in a game's melee system.
The enemy didn't really have any way to fight back.

Imagine while you're playing, a Turian runs up to you and cracks you in the face with his rifle.
Your hand glows, you throw a biotic punch into his chest, he drops his gun.
His omniblade flips out, a counter prompt shows up, you duck his swing and you tackle him by using the Charge ability into a nearby wall, then you press melee again, you throw another biotic punch, breaking his helmet and taking him out.

Creating cinematic moments like that would be amazing.
I'm thinking that maybe some occurences where weapons are confiscated would easily fit the ME universe. On the Citadel it seemed like some people walking around armed to the teeth was a bit out of place. (Especially with ME2's Cain.)  ME3 changed this by having you walk around in casual clothing, but a couple of times, you could whip out a gun from nowhere. It would be a nice change of pace to have a brawl instead of constantly shooting and destroying things with one heavy melee.

Better Hub Worlds

I honestly wouldn't really call any of the hub worlds in ME1, 2 and 3 actual hub worlds.
After buying from the shops and doing main quests/sidequests, there was literally nothing making you want to go back to the worlds. Even minigames like racing, gambling, running your own shop, etc. would add more content to the game.
Also, the Hub worlds were supposed to be massive, but the only playable areas were so small and underwhelming. The first Mass Effect had the best Citadel in my opinion.

Better inventory system
Let's face it, all the games had a horrible inventory system.
At first, too much loot was in the game, then there was nearly no loot, then there was a balance but no depth.
I think the weapons are okay in ME3, except some upgrades gave unwanted colors to weapons and some barrel mods looked really bad. A quick change would make that system better.
As for armors, I have a completely different idea in mind.
First, you have that suit that you wear under the armor, then you add parts to it that change the look. The parts come in Light, Medium and Heavy, and only affect the armor rating and mobility/power recharge. So you wouldn't be limited to choosing armor by which bonuses benefit you most, only armor preference. Then there would be 3-5 slots for parts/gadgets that you can add that effects like shield recharge/capacity, power increase, stuff like that.
