Crabs are a close second though as they can be down right annoying at times. I've been magnet grabbed by this enemy the most then the others as host.
Phantoms are pretty fun on host but they can be utterly painful if you have a poor antiphantom class with no antiphantom weapon.

Geth Prime
Originally a stun-locking power house, Bioware listened to the fans' complaints and fixed his drone so he could put out more stun! Prime Rage has made it into the recent addition of the DSM as a condition that causes the overwhelming urge to fire Cobra Missiles all over the place. Also with the precision of Geth targeting software, the Prime will be sure to fit that siege pulse through the smallest window to hit you from the opposite end of the map, especially if he detects that you are off host with a little lag.
Geth Bomber
Because triple rockets, stagger fire mode on Hunter GPS, and double range fire attacks weren't enough, the Geth introduced these little bastards that buzz around dropping their grenades. Advanced software allows them to home in on anyone enabling a device or sitting in cover at a hack. Also a fun electric stun attack if you let them get behind you. Can you ever kill enough of these buggers?
Phantom
The Queen of Cerberus didn't get on the throne without some fancy tricks. Like on-host DR, the power block bubble, and miniaturized Thanix cannon technology. And she has a sword. She might melee you before turning you into an N7 skewer, or she might not if she is not in the mood. At least her bubble allows multiple hits and makes her a sitting target...
Dragoon
Liberated by Cerberus from a facility for the criminally insane, these guys will rush you at full speed firing their standard issue Hornets, although you get the feeling they are Level XX. Have an uncanny ability for whipping you, switching to Hornet for a burst, then whipping you again. They don't care to ever take cover, but will dodge a power in an instant. If you do go down, they might just insta-stomp your ass.
Banshee
Remember Magnet Hands? Good times. Now she only has minor abilities like ignoring line of sight to teleport, and a power blocking skill. Seems to have a thing for Vanguards and Melee characters, but maybe that is a coincidence. If two are on a map, they prefer to leapfrog just to push you around. And their barrier regen speed is legendary. There are those that feel some of the magic of the early days is gone though.
Scion
Oh you think you are safe behind that cover? Too bad that pug walked out in the open next to you... SPLASH DAMAGE! Oh you think because the pug is dead that he can't get you? CLUSTER GRENADES! Oh and don't bother trying to jump into that other cover. He will just chain stun you 3 times until you die.
Praetorian
A giant space crab filled with advanced Reaper technology. Phantoms and Banshees block time of flight powers? Well Crabra blocks all powers. How about wall penetrating lasers from the front AND rear? How about chain staggering melee through a wall into a sync kill? Takes headshot damage, but in the belly. At least you can double hit them.
They claim they "fixed" the drone so "it can be patched later", the patch never arrived.
The rocket trooper always had a cooldown, every since players complained "Bioware, geth are too easy" and the Geth got a buff, the rocket troopers always ignored cooldown, thus firing up to 3 rockets in less than a second. The hunter way never able to snipe you, nor cause so much damage as well (check release videos on youtube).
Phantoms got a buff as well, they used to take cover a lot, fire from cover, rarely charge at you. Now, like dragoons, they do not give a rat's behind and both just charge full force at you. one shot, you loose you'r shields, second shot, you hit the health gate, before you can even look for cover, you got knocked down.
If you did take cover from a phantom, 2-3 dragoons, armoured mind you, withh rollerskate on rocket boots to you and smash you out, while you are stunned, he fires with his Hornet level XXXXX. Not to mention, taking cover when you hit the shield gate, to have an atlas with his rocket launcher that burns you and kills you while in cover.....
The biggest mistake Bioware did, was to make taking cover obsolete. The whole mass effect series is about taking cover, reloading in cover, sending squad orders from cover, restoring shields from cover, firing from cover, moving from cover to cover and so on.
Now, all factions (except the reapers), will push you out of cover. Apparently, bioware was responding to "Bioware, everyone is camping firebas while, gold on geth".
"Camping" is the basics of the game, it is called taking cover. The correct term is farming, which is what caused this whole thing. Instead of fixing the farming issue, by looking at why do players farm, they redesigned two maps (firebase white and glacier), addded several enemies that push you out of cover.
Bioware, people farm credits because they are fed up with spending 1,300+ hours, millions and millions of credits only to go to a store and base everything on pure luck. THAT is what caused farming, which interm made cover useless now.
Hope the next ME game will have MP and they do NOT make enemies that take you out of cover.
To confirm everything i said, there are a lot of videos showing how ME3 MP was like on launch, it was such a ton of fun, now it is one massive bug fest coupled with everything wants to take you out of cover.

As far as factions go, I think Collectors out troll Geth. They both spread out the trolling amongst (nearly) all their units. Cerberus heaps it all onto the Dragoons/Phantoms and Reapers only really have Banshees, which aren't so bad.
