Some of them. Jack is definitely one. Grunt has a case.
Not a problem for a person like me who is naturally detached and morally/ethically gray and ambiguous.
But it's not true in whole, no.

Being subservient IS a flaw. Of course, being subservient=/=being under someone's command. You can be a subordinate and not being subservient.

Shepard : Many many times Shepard has shown him/herself to be blunt (and let's not mention the many flaws of renedouche) and pretty um...dense. (Conversations with Wrex and Liara in ME1 come to mind). Not to mention he/she snaping at people who did nothing to deserve it (Joker).
Liara: Possessive, vengeful (her ditching Shepard to fall while she chased after Vasir wasn't a good look.)
Garrus: Bad judgement (Sidionus incident), too willing to let Shep take the reigns (Even if it always works out)
Tali: Low self esteem (I can't believe a guy like you...), Everytime she leads a squad it ends in disaster
EDI: I don't like EDI so I never listen to her enough to get a good widge on her flaws. Other than her being bleh with Joker. Edit: Oh Deinon reminded me. Extremely codependant. Secretive (keeping the Illusive man's attempt to hack to herself under control or not) Manipulative (even if it's usually for good reasons).
Jack in ME3: Still has an attitude problem even if it was toned down. (But I tend to kill Jack off in ME2 so I'm not too sure about her in ME3).

There's utterly nothing wrong with deferring to someone's judgement.
Being upset at the extermination of your species is not a 'flaw.'
Tali's reaction to the romance is perfectly natural and justified.
Liara does not have a 'disorder.'

Worst part about it. At least in ME1 and ME2 you could avoid MOST of the idiocy (Some still slapped you in the face though). ME3? Nope. No dodging.
