Who says it has to be a prequel? There are 2 years unaccounted for with Shepard's death.
This seems like the obvious answer.

I would prefer a prequel to take place between the 2 year span that Shepard is MIA. This way, there's never any mention of Shepard's actions, only MAYBE brief mentions of his/her presumed death. As for plot, I'd prefer if it was just a small, isolated story that matters more to the protagonist on a personal level than it does to the public at large. It doesn't have to be saving a whole planet, or even a whole city. Mass Effect 2 had a lot of examples of such stories, where you got to fight various scumbags and the corrupt and have it be little more than a blurb in the news somewhere in the end, gaining you no official notoriety.
This is similar to my thoughts, but thinking it could be a a few to several years before ME1 just the same. Original, smaller time stuff, with characters and events that nobody has heard of, that doesn't shake the galaxy or world. From the napkin doodles we've heard of so far from Bioware, something like this is possible. The downside is them throwing out names of familiar characters I personally never did, or no longer want to explore.

Who is the important woman/girl he's going to protect this time around? He already killed Gillian, which would have been the obvious answer...IntelligentME3Fanboy wrote...

We know what happened within the 2 years shep was out because thats been covered by the comics and the shadowbroker dlc. If we went back to the protheans we know they fail. We have already done a stint as a cerberus operative so been there done that and more then anything whatever we do will be over shadowed by what shepard is doing and we know the eventual outcome of nearly everyone they cover.
What i would like is a sequel where its fresh, new story added to the franchise with no point that we have an idea of what is going to happen or what the outcome will be. A new hero or anti hero who isnt like shepard. Not militery or a hero in that right. I would personally love what i have in my sig but thats my own preference.
Also on a last note going back to another npc has the danger of alienating old players who dont wish to be part of that npcs story even if the game is amazing thus limiting the franchise to specific members of the community.

Still, being able to make Garrus' choices, getting to know his squad - especially Sidonis - considering what we know happens? It's incredibly grim - and, to me, a great potential story.
Hell, I can imagine the game ending with Garrus' final stand on Omega, taking down the Blue Suns gunship singlehandedly before digging in for the long haul.

And I want an option of a non-lethal way of completing the mission! I'll admit, I don't trust Bioware with stealth-ish games, though...

Reapers harvest every 50k years. Why? Why do they need such vast, vast numbers? What do they do in between the 50k year harvest cycle. What if... what if the reapers are off fighting their own war... and this is why they need to replenish their numbers. Something bigger, badder, nastier that the reapers were in all actuality holding off @ the edge of the universe. Something nasty enough to cause the Reapers to lose so many they HAVE to havest billions and billions every cycle. Now, with the reaper threat eliminated... the real battle for earth has just begun!

This sounds quite interesting, Mass Effect does just take place in one galaxy, there's bound to be worse things out there than reapers. To preserve organic life, they had to reap organic resources... not 100% plausible, but hey, this is Mass Effect.

Since humans are almost a necessary part of any sci-fi story, it should be set within the past 30 years, maybe right at the onset of human integration into galactic society. This would allow for a new perspective for the player if a human PC is required, or an interesting plot point if you are allowed to choose your species. Heck, for the lore buffs, maybe even throw in a mission where you witness the Anderson/Saren fiasco for kicks.
However, I would much prefer a sequel to any attempt at a prequel. I want new stories, and I want to stay as far away from rehashing the reaper threat as possible.

New game must be with new story set sometime after the Reaper War and with new PC.
