I would argue that history has shown that the mages cannot be trusted to govern themselves. Templars, despite what people may think, are actually performing a duty that's incredibly important. Try to imagine if Uldred succeeded and all those abominations from the tower escaped. That event also showed that the Templars themselves are sometimes not prepared to deal with extreme situations.
Kirkwall obviously has a larger garrison of Templars and are far more strict with the mages, which is both good and bad. Good because it means greater protection for Kirkwall's citizens. Bad for the mages though, who often feel they are being treated unjustly. But in the end, I side with the Templars. The mages are just too dangerous to be let loose upon the world.
The way the Templars ran the Kirkwall Circle didn't seem to do a whole lot of good when it came to protecting the citizens either.
