I currently have a lvl 49 adept that i intend to get to level 60 and then import into ME2, when i chose existing profile it creates a save within the same career as the one where i got that same character from 1 to 49 in at the start of the game, is there any way to separate these that i do not know off? I would prefer having separate careers for separate playthroughs if that's possible, cheers :)

There is no way to separate those as far as I know.
In terms of importing, the game creates an import file for each character that completes the game, so when you go to import the character in ME2, you will see something like the following:

John Shepard - Level 50 Soldier
Nick Shepard - Level 49 Adept
Nick Shepard - Level 60 Adept
Olivia Shepard - Level 53 Engineer

Or something like that. Basically the names and levels of each Shepard that completed the game. If you completed the game with the same character multiple times, the game creates a separate import file for each completion with that character.

Note that I am playing on Xbox 360, so that is how it works on my system. PS3 should work similar. Not entirely sure about PC. I think you have to manually import save files over to ME2 folders.
