Nature damage: Stinging swarm (spell), poison spit [spider form(s) talent], all damage dealt in flying swarm form, various staves' auto-attack damage and various poisons. Its floating text color is light green.
Spirit damage, like most damage, reduces the current health of your target. I don't believe it has any other effects beyond that.

Nature damage is when a tree branch falls on your car.

Nature damage is essentially poison, acid or attacks of a natural source (a swarm of insects for instance). Spirit damage is more supernatural, attacking the target's spirit/soul.
But, for all intents and purposes, they're both just a damage type with a resistance attached to it. Some things are
resistant to different types of damage, while some are immune and some are even vulnerable, taking extra damage from that type.
Mostly
common sense or trial and error will show you which damage type is most
appropriate for the target e.g. most undead are immune to nature damage (what good is poisoning their blood when it doesn't even flow?), while Sylvans (treants) are very vulnerable to fire.
