Goo aside, the reason saren and benezia were able to rebel against the control is because they were not within range of soverign so the signal was weaker. The indoctrination without husk conversion is shown to take weeks for the most strong willed already.
The indcotrinated forces you reference within cerberus were built on the groundwork created from grayson. They didnt just become indoctrinated. Whilst yes they had reaper tech to the largest degree they were still cerberus soilders not under the control of the reapers, and whilst yes TIM was indoctrinated and giving the orders to them, they still followed TIMs orders. And wernt built upon the collector base relic be it the brain or the heart.
The time scale you are implying though does rebel against the leviathon proccess and how the reapers are able to subsiquently have agents within the populas who are largly hidden and feeding secrets to the reapers like popualtion positions and strength but also how some indoctrinate subjects go on to terrorist acts to slow and demorolize the populas around them.

Effectively it means there's a lack of explanation for the Reapers motives, and in an attempt to weaken the Reapers you made it so their numbers are pretty much "as much as they can build".
Whilst they are unbeatable demi-gods in the trilogy, and it makes no difference to their power in the plot, their capital ships are technically restricted. Removing their indoctination would make little difference as you've granted them the ability to make an infinite amount of capital ships in exchange.
While I suppose that's true, it's also basically the case now. There have been thousands of cycles, so there could very well be thousands of capital ships. Nobody's going to look at the Reapers having thousands of ships and consider them stupid for not building more.

Generally your idea is fine, it just feels incomplete because it would lead to an almost completely different ME3. You need to post what you would do differently in ME3 too, to connect it and "finish" your idea.
For example one of my ideas (that I've been planning to make a thread like this about) was the ending choice in ME2 should've been a choice between controlling and destroying the Collectors. Anyway, the point behind it was that the base would be saved regardless, therefore it would help explain Cerberus' power in ME3 better, and would perhaps even allow them to be even more powerful due to all the armour and weapons they could build. Even though it's a big change, it technically requires little rewriting of ME3, and more freedom for the plot.

the idea of the catalyst NOT wanting to indoctrinate the MEU is problematic at best David. I'd be more concerned about the Levi, who have an instinct to enthrall everyone. It's in their best interests, not the catalyst, who looks for a solution.

Well, they harvest life, but with your idea they're instead just wiping out advanced civilisation for no reason. They're Reapers who don't reap, basically.
