So. In the Arl of Redcliffe quest I decided to go to Circle Tower for help to save Arl Eamonn from the demon, sparing Isolde's and Connor's life in the process. The Codex seems to disagree with me, stating that both are dead.

So my real question is that does this misinformation in the codex affect the gameplay in Dragon Age 2, if I import my save game from Origins/Awakening? Does DA:2 regard both as dead then, based on the false information at the codex? I've heard from my buddy that sparing or not sparing them has consequences in DA:2...

Nope you'll be fine it's just a codex bug.

In fact, when you're importing, a big list pops up showing what important decisions you made, and what you did with Connor should be on that list.

My understanding is that there's no real "conqequences" for that matter. The only effect it has on anything is a cameo. (In fact, I'm not even sure the game can conclude that they're both dead.)

Oh, yeh, Isolde and Connor -- not only is the codex bugged, but so is Eamon's dialog post-coronation. The flags are set properly, though.
