Liara will mention Shepard's class in her description oh him/her in the time capsule.
Traynor will mention Shepard being a biotic when she brings up the distress call from Grissom Academy.
If Shepard is biotic and brings Kaidan to teh ardat-yakshi monastary, I believe there's a line of dialogue mentioning that too.
Those are all the differences I can think of

Actually, in SWTOR each class also has their own class-specific storyline complete with uniue characters no other class meets. This is in addition to the stuff everyone else does.
Baldur's Gate 2 had "stronghold missions" as well. It was a chain of side missions where your character could claim a base of operations or join an organization, based on your class. Wizards could take over the Planar Sphere. Paladins could join the Order of the Radiant Heart. Rogues could join the Shadow Thieves and be given a chapterhouse. Bards could take over a playhouse and even put on performances.

Some games were already mentioned but I can add Icewind Dale 2, where was some situation affected by your race and class (priest can heal wounded soldiers in Harbour, drow can interogate goblin spirit).

That's the "completely different reasons" I mentioned; 95% of the time is dealing with side quests/flashpoints (e.g. All four classes have to break into an enemy stronghold and the final room has 4 instance doors that lead to slightly different cutscenes and a boss fight) that everyone else gets too.Actually, in SWTOR each class also has their own class-specific storyline complete with uniue characters no other class meets. True, but again the substantial part of the quest - e.g. Liberating the planar sphere is open to everyone, mages just get a short mini quest line (teaching apprentices) at the end.Baldur's Gate 2 had "stronghold missions" as well
