So I heard the Arrival story takes place shortly after ME2, but before ME3. Should I therefore wait to play Arrival until I've completed ME2?

You can play it either way. I would recommend doing it both ways in order to see how it varies.

Makes more sense to do arrival after the ending of the game due to the ending cinematic of the main plot and the storyline of Arrival, i would go after with that one.

Not only does the ending cinematic vary, but there are substantial differences in Hackett's dialogue depending on whether you do it before or after the collector base. That is why I recommend doing it both ways at least once.

In addition, the boss fight's extremely different before and after, obviously...you'll see.
