Shepard doesn't do everything. The fleets are still doing the actual fighting. But it's Shepard that tips the scales.
As I remember, it's the Crucible that wins the war, not Shepard. He just activates it.

I would be perfectly fine with self-contained stories with grand escapades through the galaxy, but the first Mass Effect seemed to want to offer pieces of both that and a big overarching plot that would extend throughout the trilogy, with obviously mixed results.
I hope that some lessons are taken from this for the new game, and the new threat isn't some overpowered big bad that has to bulldoze over everything.

But they aren't everything. If you strip away a man's friends, allies, comrades, and contacts and there's nothing left underneath...that's not good.
