Funny enough I like remember hardly any of the music in boss fights as I tend to turn the music down and am pretty focused on killing them.

I have a few of them, but the ones that stand out the most for me would be Overlord Boss Battle from ME2. It's extremely energetic and well done, and the music after the boss battle really sold the scene.
Another would be Disappeared from kingdom hearts, always like the how it all blends together so well.
God of war had some good tracks, like Brothers of Blood and Rage of Sparta I feel is a very awesome scene for watching complete and total domination.
When I'm feeling up for a bit of a more classical vibe, I think Final Boss Theme from sonic the hedgehog 3 and Giygas Theme(Pokey Means Business) from Mother 2: Earthbound are good listens. I enjoy listening to the remixed or redone versions of those songs quite a bit, here and here respectively.
I don't know if this is a boss theme or not, but I like to listen to it and it's from a video game. Duek of Death from Medieval II: Total War.
