Definetly Wrex's whole predicament on Virmire. However, I didn't feel any particular was really all THAT emotional but it came close to the mark several times. Seeing Mass Effect 2 content makes me believe the whole choice between Ashley and Kaiden feels like standard fare by the time you have grappled with some of the many stand out moments from the sequel!

Having just beat the game for the first time, all of it is still pretty fresh on my mind, but the moments that really struck a chord in me where when out of nowhere the 5th fleet shows up. Something about that scene just made me feel really awesome, like there was actually hope for a victory. Also having to choose between Ash and Kaidon was gut wrenching. I honestly thought I would have the chance to save them both, having to choose who died stop me cold for about an hour. Then probably finding the rear admiral dead was surprising to me, I figured he would get away and it just be another mission.
All in all though, there are tons of moments in ME that really got to me one way or another, and probably why I am looking forward to the sequel so much.

Firstly I just wanted to say that Kirrahe's speech was, in my mind, uninspiring. I figure it must be a Salarian thing "we held the line..." - what that speech REALLY said was, Salarians aren't good for anything but sneaking and peeking. Yawn.
Talitha tore my heart out and so did the decision to kill off Alenko. I stayed in the comm room for ages just listening to the music, then went out and stood where he used to, only to see nobody there - very sad moment. At least the headaches have stopped. IMO Ash should have been the one to be sacrificed - she always seemed bigoted to me, and Kaidan was older, wiser and more tolerant/patient. Ash sees everything in black and white. RIP Lieutenant.
I also felt a lot of emotion watching Capt. Anderson punch out Udina - epic!
As with most everyone else, saving the council was awesome, as was Shepard's triumphant emergence at the end.

1. The ending for the first time, where Shepard comes out of the wreckage- awesome, tense scene. It was unbelieveable how *attached* I was to my own character at that point. Great scene.
2. The chat with Sovereign. Great villain speech, creepy, intimidating... It set the mood for the finale perfectly. It's not Saren that's the bad guy (well, sociopathic bad, but not the big bad), no, it's some ancient robot-Cthulu, hell, thousands of them just waiting out there, minds far beyond what we can hope to comprehend. Very awesome, especially with some good speakers (that voice is cool).
3. Executing the Asari after defeating the Thorian. My first playthrough I was under the influence that *she* was under Sovereign's influence, and decided to put her down. Then, I was surprised by what happened. She clenched her eyes, dropped to her knees with her back turned- and I blew her brains out against the wall. Dunno why but the severity of the first time killing her was almost gut wrenching, nothing in any other game has made that impact- hell, I love running down civies in the GTA's, but this time... It was different.

Some of my favorites -
Shepard trimuphtly appearing over the remains of Sovereign when your crew assumes you are dead
Choosing to save the Council during the Citadel invasion
Meeting Vigil
But if I had to choose only one it would defiantly have to be when Talitha says something along the lines of - "It hurts...when I remember me". Gets me every time.

The scene where the human fleet jumps in and saves the council got me the most charged by far, I was was literally yelling and screaming at how epic it was. Also the whole convo with the Rachni queen was interesting.

For me, my most emotional ME scense is a saddening one
It's when you choose to not save the Council. For some reason I cant stand to see the Destiny Ascension get destroyed. That scene is quit moving.
Also, during the same sequence basically, when Soverign attaches itself onto the Citadel in that, what appears to be a giant tube of reddness and lights. The soundtrack during that moment is very interesting and its kinda the whole centerpiece of the endgame, IMO

There were a few for me.
Right before Benezia falls under Sovereign's influence for the last time she turns to Liara (if you chose to bring her) and says "I have always been proud of you, Liara." and Liara has a really pained look in her eyes. That really got me.
Like others have said, the conversation with Vigil was heartbreaking. The Protheans were a people that all of our races had looked up to and imitated and then we find out that they were just like us. Not only that, but they had an immensely tragic, albeit nobel, end. They died trying to prevent any other races from falling to the same fate. Just something that hit me a little hard.
Also, when Saren kills himself. Totally unexpected for me and really emotional. Like others have said, I spent the entire game hating him and wanting revenge, but right at that moment it all dissolved away and I just felt pity for him.Very sad scene.
Finally, if you decided to save the council, when the Ascension's crew realized you were coming back for them was a really touching moment. Seeing that look of hope spread across the crew is such a good feeling. Especially with the music and epic battle with Sovereign that ensues after it.

Yeah the whole Talitha scene is gut-wrenching.
Also for me the first time I found Adm. Kohaku's body I was really seriously pissed. I wanted to go right through the screen and kill those Cerberus bastards. ... We had better be able to bring the Illusive man down. Somewhere I have a high c-fractional bollide with his name on his.

In the downloadable content Bring Down the Sky, when I let the batarian terrorist get away, and then had a conversation with Angie (I think that was her name) and she talked about her brother convincing her to take the job, "how it would be an adventure" and then i get a camera view of Shepard looking down and pondering on it with the sad music in the background. That look was really awesome to me.

Engaging Sovereign and allowing the DA to be destroyed.
The slow pan over the sleeper pods as the AI describes how it had to systematically destroy the survivors...and realizing that without that sacrifice the current inhabitants of the Galaxy would never have stood a chance.
It was the slow pan and the recognition of the sacrifice that made the decision to engage Sovereign immediately a no-brainer for me. To this day I cannot understand those who think it is acceptable to risk everything to save a single ship.

There was also this dialog in Ilos when they cant find anywhere to land and Joker says: "I can do it", Shepard asks what he said and he says again: "I CAN do it!". kind of respected him more after that heh
and of course the hold the line speech was pure awesome

I rarely feel much emotion in games but mass effect has some awesome scenes
some of my favourites are:
-Saving the Ascension
-Saren thanking you and shooting himself
-Battle with Sovereign
-When your guys think you're dead, my bromance with Garrus and Kaidan was strong and I could see the sadness in their eyes
-and Ilos, with all the sleeper pods and Vigil
-oh and Anderson knocking Udina out in his office

"WE HELD THE LINE!" awsome speach though the movment was abit static and brings it down abit. When Saren killed himself at the end though i did have an OH MY GOWD moment, didnt see it coming tbh excellent way for him to go, a glimmer of goodness left inside him,

For me it had to be on top of the base in Virmire with Kaiden and Ashley telling you to save the other. It SUCKED having to choose.
Me too. The first time I played it was so unexpected. I actually cried. I left Ashley and felt so sorry for her and I didn't even like her that much. But she was part of my team. It still bothers me when I reach Virmire.
The first play thru I had quite a few emotional moments. But Virmire was the most painful one.

It was quite a while since I played through all of ME1, so I can't really say which of the many emotional scenes within the story was the strongest for me.
One "scene" that still stands out for me that I haven't seen mentioned yet however is the beginning. After Udina and Anderson has said why Shepard should be the one, and then there is the short text about the prothean ruins on Mars. There is something about this intro, and how the music builds up that just sends shivers up my spine every time. Especially the first time I really felt a huge anticipation, thinking "A GREAT adventure is about to start". And I was not disappointed

Saren killing himself.
A shockwave ran through my body when I saw that for the first time. That was on my 2nd playthrough.

I think I must be pretty ruthless with someone I percieve as an enemy, because I have completed this game 5 times now, and never have I managed to convince Saren to kill himself (I've had maxed charm or intimidate every game). There have been no chance for redemption for him, only a quick death...

I Remember Me - meh, all that yapping for one lunatic. Should have had an option to put a bullet in her and toss over the railing, saves trouble and taxpayer money for all. Or the Balak one, where he smugly tells me that he has some scientists locked up and he's gonna escape while I try to save them. What, is he nuts? I'm going to save couple of people I don't even know and let him run loose and blow up a whole colony where I perhaps would like to travel one day? Heck no, he's not gonna get away. More beneficial to lose couple then the whole colony.
But the "damn" moment was indeed the choice on Virmine. Stupid choice as could have saved really both, I hate how the game developers always script these things and never leave to you a chance to do otherwise. Maybe I am such a bada** that I could save them both?! Send the ship to lower level to pick up one from where while I clear my way to upper level to save the one there. Then the ship can pick us up too and we can easily get away from the blast. But noooooo, they have to make their silly scripts and never even give you a chance to do it. How lame.
When Saren shot himself.. My first thought was "Hey, I wanted to do this!", but luckily there was a rematch

Ilos had the deepest and most lasting emotional impact on me.
I get goosebumps when the ME theme music kicks in on the way to Vigil - it sets the mood perfectly. This, coupled with the conversation with Vigil (matter-of-fact and profoundly sad at the same time) easily make Ilos my favourite moment of the game.
The cinematics of the attack on the Citadel along with Sovereign's eventual defeat come a close second.
Gaming gold.

That's hard to decide...
1. When you gain control of the Normandy, I love the Paragon speech.
2. Choosing between Ashley and Kaiden, even now after 25 playthroughs I don't know who to choose.
3. Doing the "I Remember Me" background quest, I choked up a little during that quest.
4. The "Hold the Line" speech on Virmire, I loaded and replayed that one part so much just for that speech.
5. When you talk to Sovereign on Virmire and you have that creepy conversation with him. "We impose order on the chaos of organic life, you exist because we allow it and you will end because we demand it."
6. When I thought Commander Shepard was dead at the end of the game...
7. And then when I realized you live and you come over the rubble and you smile.
8. Captain Anderson's speech when you make him Counsilor.
