Reapers. Because apparently, they have no weaknesses whatsoever. You can only win if they let you. And whatever you think of, it'll be ignored. Just because. They hold the epic power of handwaving-ness.
Supes can be countered with kryptonite, of course. And is only strong from the rays of a yellow sun. The Reapers could simply make the fight happen at some other star system than Earth.

Superman is only super in solar systems like ours. Your better off getting the Silver Surfer for this fight. He taps straight into the Power Cosmic! Not just some measely yellow sun ray absorbtion... thing.

Nah, he'd just do the old make time go backwards routine then stop the Leviathan from starting the whole Reaper thing, destroy the future in the process and angst about <insert love here>, and then you know, mope. He is a superhero after all and even if the Reapers did kill him, death just makes superheroes moodier.

The Reapers are the plot equivalent of a black hole. Anything you throw at them becomes motionless and lifeless. Go ahead and try to involve Superman and Thor. Bring Chuck Norris while you're at it. You'll just make the world a sadder place if you do.
