I'm gonna go with the allies of convenience theory.
How is Cerberus going to be portrayed in this game?

I'm guessing we only scratched the surface of Cerberus in ME1. The Illusive Man is going to provide us with a face to an organization that, in the first game, just seemed like a bunch of unscrupulous nuts who had completely lost sight of their mission. I'm looking forward to some enlightening conversations with Illusive Man in which he'll make some excellent points only the most "Lawful Stupid" of players can ignore.

I'm curious about their history. They started as an Alliance Military Black Ops organization. Which means they were originally government funded. I'm curious what caused them to pull away. Was it the Illusive Man himself? Was it a group of high ranking Cerberus people? Was their a power struggle?
I'm wondering if Banes from ME1 IS the Illusive Man. Whoever he is his passed life must be dead in some way shape or form.

I've started to suspect that Cerberus were the ones who attacked and killed you in the start of the game to bring you into their fold.
I mean if they are the stereotypical "Evil Corporation" wouldn't that be how they'd roll?
"Say, this Shepard guy has stirred up hornet nests all over the Galaxy, he's proving to be quite the lynch pin. Don't we have this program in R and D that can bring the dead back to life?"
Badda-bing badda-bomb, the Normandy 1's toast and you're on a slab.
