I think we're going to get to look at older races maybe, or perhaps the Protheans are JUST old enough to account for the Leviathan, scar on Klendagon (or its moon) and other such galactic mysteries.

“An annihilation of a species take centuries” they could hold knowledge on how easily defeat reaper but not longer had the fleet large enough to deploy the method.

I doubt bioware would drop such a promising aspect of the lore completely. Remember that presumably Shepard is the only person in the galaxy to understand prothean(s) because of the cipher.
Would be a shame to see that interesting part of shepard become useless...

Mineral Collection does, the others we don't know.

Thats not true. We have not surpassed the protheans. They unlocked the secret of mass relay technology on Ilos and they were the ones who created the program that made it impossible for Sovereign to take control of the citadel. Without the protheans, everyone in the galaxy would be dead.

I don't feel that way. Sheperd wasn't the first person to discover the protheans, now that we know what to look for, much more information could be found. I wouldn't see that as making Shep useless, it would make him the foundation of great discovery and understanding. There is no reason that everything Prothean must be a Sheperd specific discovery.
Battle for the lost is cool, blowing stuff up is cool, understanding the collectors will be fun, but I mostly look forward to the game from an almost Liara point of view. I want to explore the Protheans, the reapers, old digs, ancient races or unknow races. Getting out there and exploring places unknown is what I hope at least has one side quest.

You misunderstand me. Shepard has the Cipher. He IS prothean. He understand them as they understood themselves. Their language, culture etc etc. Not many people know that in the galaxy... The asari that gave it to him knows (if you did not kill her) and Liara knows... That makes 2...
So it is fun and important (imho) to keep that link to the protheans in Shepard. I think it would be fun.
Still as you say ME2 is not ME1. We know what we NEEDED to know about the protheans and the reapers. For most of us its a satisfactory end to that chapter of the story... But i myself would love to have A BIT ... like "sidequest" or two of new stuff about protheans... Maybe a vision or two... Just to not loose that link completely.
The Cipher was a big thing...
