Yes, we have known for months that Subject Zero is also called Jack. No, there is no legitimate reason to think she is a man.
There is also no reason the think Thane is voiced by Kiefer Sutherland. Bioware released a big "stars of Mass Effect" a month ago. It showed all the big stars who are lending their voices to characters in the game. If Kiefer was one of them, he would have been in that video.
