It would probably be done this way to help Plot and RPG elements. If we were to truly be Quinari, there wouldn't be much choice/options stuff because we'd be following the Qun all the time.

And? That's probably going to be a plot point of the third game if you play one. The writers/devs have stated that there are going to be parts which will be a lot more difficult to complete if you are playing a Quinari/Tal-Vassoth/Kossith, where a Dwarf or even an Elf would have an easier time.
It makes things more interesting and I'd rather my racial choices be recognized by the plot/characters/etc instead of being purely cosmetic.

People were willing to follow a city elf Warden despite living in a gutter and potentially murdering the arl's son because they knew they didn't have a choice. I'd expect the same with a qunari Inquisitor.JasonPogo wrote...

Think about it: a person born into a world that hates him for what he/she is... trying to climb the social ladder and gain respect but finding naught but scorn no matter how hard he/she tries. Cliche? A bit. But it does add a lot of drama.

There was balance of probability a Qunari in the Warden's party, and Vashoth hired soldiers seem to be relatively respected. (Or at least accepted.) It's no weirder than someone accepting an elf as a leader, really.

And on the plus side is the awesomness that you can play as one of them. It appeals to me, being hated by both sides for what you were born as and what you chose to be.
