When EDI decides to go with Shepard to Cerberus HQ, and Joker finds out..

he got really upset and didn't want EDI to go.. but if I recall correctly, doesn't EDI just control the bot with some processing power and she's still primarily within the Normandy? Is there something I'm missing or is Joker just infatuated with the physical manifestation of EDI? I guess Joker did mention as part of his excuse that EDI might get a virus, which I can see could affect EDI's existence completely. It didn't seem like that was really on his mind though..

I think the story acknowledges that the crew are having a not-entirely-logical (but understandable) reaction to EDI - she comments to Shepard that people are coming to the cockpit to ask her questions even though she can still be contacted from anywhere on the ship. I think that's probably what would in fact happen IRL. It's kind of like when you talk to someone who's whispering because they have laryngitis and then you find yourself whispering back.

It's to be interpreted that he doesn't want harm to come to the android body.

Listen to his dialogue, comeback later. He thinks that Cerberus can use the body as a signal to kill the rest of EDI. You guys keep saying how things don't make sense, and a lot of it doesn't, but you don't have to ignore the rest of the dialogue when you hear one thing. EDI is more than the body Joker always loves the ship, and even in ME2 there were rumors. Tons of things to listen to.

A virus that get's into EDI's mobile platform would also endanger EDI herself. As for "Joker being infatuated with her physical manifestation": There's more to EDI's body than Joker wanting to "snuggle". The body gave EDI a completly new perspective on the world around her. So if there are special risks for her at the Cerberus base, I understand his concern for her. It's a bit over-protective, and the mission is just as dangerous for anybody else, but I understand.

The worst-case outcome for EDI isn't death, but physical disability is pretty bad too.

It'd be different if they had a storeroom full of Dr. Eva bodies, but they don't.
