She resented her father for genetically altering her. She feels that she was used, so why would she go and risk her life for his organization's agenda?

This does not indicate that she is the Illusive Man's daughter, and quite thoroughly suggests a pretty plain professional relationship.
Regardless, it's actually a boring theory. If that happened to be true, it wouldn't really affect me.
