I don't think they actually have any theories and we don't really talk to them enough anyway. Some poeplej just like to complain. Not talking about you, per se, just in general. 

I really like Kaidan, but he was pretty weird in ME2:
"Wait, maybe Cerberus is with the Reapers, maybe they're abducting the colonies! Maybe you think you owe them for bringing you back and now you're helping the Reapers!"

What other conclusion can you make using Aliance logic? Sensible is not a word in the Alliance Dictionary.

The VS have perfectly reasonable concerns. Did Miranda not want to put a control chip in shepard?

did Cerberus not become indoctrinated?

Sure, Cerberus turned out to become Indoctrinated. But at the time of ME1 there was no logical reason to assume, that Cerberus was fighting with the Reapers. Why does the VS distrust Shep, if even Alliance Command trusts him?

Alliance HQ and the Council seem to perfectly trust Shep, the VS has more reason to trust him and still doesn't. VS also accuses Garrus and Tali of being Cerberus agents.

Liara, Tali and Garrus are Shepard's most loyal friends...and they're also the most popular companions. People prefer such characters, that's true.

As for ther VS, I think that they had reasons to be suspicious. However, there's hard evidence to back up what Shepard's claiming on Horizon. Anderson sent the VS to Horizon to investigate whether or not Cerberus is involved in the colony disappearances. So...why not investigate what's going on with a non-hostile Shepard...instead of calling Shepard a traitor and storming off? There are some really basic questions they should have asked to give the alliance and the council an idea what Shepard and Cerberus are up to. That was their job on Horizon.

In my opinion it's more "Oh my god, my best/good friend and/or lover came back from the dead, and since this is highly unlikely even in this particular scifi universe, and Cerberus is known for crazy experiements and perverting science, plus a Shepard clone would definitely come in handy for many tasks and /or publicity stunts"

If they met at less crazy circumstances, and there was time to have an extended talk -like all the ones trusting Shepard had-, I believe the problem would have solved itself, too. It just wasn't like that. The Mars missions banter is actually quite great as a follow-up in my opinion, yet it seems to be the one people hate the most.

Which is why I am mad at Bioware for taking away my ME2 crew, After pulling them all out of the Collector base, they were all more loyal to Shepard personally than to any organization, be it the Alliance or Cerberus. I would rather have a crew like that than the Alliance crew Shepard gets assigned.
